Marc joined Bohs in pre-season 2008 and was a regular in Bohs' "A" team that reached the Grand Final of that competition. He made a goalscoring first team debut for Bohs when netting in Bohs' 4–3 win over Shelbourne at Dalymount Park in the 2009 League of Ireland Cup. Hughes followed up this by scoring again in the next round of the EA Sports Cup against Wexford Youths in a 2–1 win.
He bettered this by making his league debut for the club in a 1–0 win over Drogheda United on 22 May. That game was a dream debut for Marc as he scored the only goal in injury time to keep Bohs in the hunt for the league title. Though he spent most of the rest of the 2009 season playing for the "A" Team, he did pick up the first silverware in his senior football career in the September when Bohs beat Waterford United 3–1 in the final of the League of Ireland Cup. Hughes partnered Neale Fenn up front in this match.
Hughes joined Shelbourne on loan from Bohemians on 6 February 2010 for the Tolka Park club's 2010 First Division campaign. He made 35 competitive appearances, scoring 8 goals for Shelbourne in 2010 before his loan spell ceased at the end of the season. During his spell at Shelbourne, Hughes also won a Leinster Senior Cup medal scoring in Shels' 4–0 victory over Bray Wanderers in the final.
