Seneca is a Buffalo Metro Rail station located in the 200 block of Main Street between Seneca and Swan Streets in the Free Fare Zone, which allows passengers free travel between Erie Canal Harbor Station and Fountain Plaza Station. Passengers continuing northbound past Fountain Plaza are required to provide proof-of-payment.

Seneca Station is one of only two stations that are the closest to the Amtrak Buffalo-Exchange Street Station located on Exchange Street between Washington and Oak Streets beneath Interstate 190 (the other being Erie Canal Harbor).

From June 24, 2013 to October 14, 2013 and since March 30, 2014, due to the NFTA's "Returning Cars to Main Street" project, Metro Rail is single tracking. From June 24, 2013 to August 8, 2013 and since July 21, 2014, the outbound track from Allen/Medical Campus Station to Church Station is used, as the inbound track is redone. From August 11, 2013 to October 14, 2013 and from March 30, 2014 to July 17, 2014, the inbound track from Allen/Medical Campus Station to Church Station was used, as the outbound track was redone. As a result, Church Station serves as the southern terminus for passengers traveling from University Station and the northern terminus for passengers traveling to University Station, meaning passengers that wish to continue to and from Erie Canal Harbor Station or Seneca Station must change trains at Church.
