At the same time, Venture is hired by a group of "fake" Nazis to clone Hitler from a bulldog containing the man's spirit. In the end, Hank, now with longer hair and wearing Brock's old jacket, and Sergeant Hatred hold up sniping positions to save Dr. Venture, who has refused to clone Hitler. In order to fulfill a contract with his brother, Dr. Venture hires Billy Quizboy, Pete White, and several dozen college interns to work on the Palaemon Project, an ionic ray shield for J.J.'s Gargantua-2. Venture must also deal with Dean's new "emo" persona after having been dumped by Triana, which changes when he meets intern Thalia. Later, Venture and friends discover that the ionic radiation emitted by the shield array has been mutating the interns into terrifying monsters with a taste for the flesh of Dr. Venture's unmutated personal servant interns. Gary, now "Sphinx Commander" with the rest of S.P.H.I.N.X. reincorporated with O.S.I., begins to handle his new responsibilities. Billy must deal with old rival turned Guild-authorized archenemy Augustus St. Cloud, who has not yet forgiven Billy for outbidding him on eBay. And elsewhere, the Monarch lives in denial of 21's defection while Dr. Mrs. the Monarch seeks a way to fight Venture's "army of mutant soldiers".

General Manhowers has Dr. Venture, who takes Hank and Sgt. Hatred with him, travel to Central America to stop Venturestein, who has gone AWOL after being sent to quell a shoe factory strike. When they arrive, Dr. Venture discovers that Venturestein, who has been following the teachings of Che Guevara, wants to found an "abomi-nation" for all scientific experiments, after discovering many mad scientists like to use the jungle as their base of operations. Hank gets separated from the group and overdoses on caffeine, becoming "The Bat" to help save his father. Back at the compound, Dean tries to restore H.E.L.P.eR back to his original body, but instead must deal with a congresswoman who wants to get Dr. Venture's vote in the upcoming election.

After accidentally thwarting an OSI sting operation, Gary posts a request on Guildlist to recruit new members into SPHINX. However, his posting attracts the attention of three of SPHINX's original members: the ninja Windsong, snake and fire expert Diamondbackdraft, and the original SPHINX Commander, who is trying to reunite with his old lover The Countess, whose powersuit is now used by Hank under the codename "Destiny" (who Dr. Venture and Hatred both think is a stripper Hank has fallen in love with), and all three are trying to go out in a blaze of glory knowing that the cyanide chips in their brains will soon activate. Meanwhile, the Monarch and Dr. Mrs. the Monarch infiltrate the Venture compound posing as Beaver Inspectors who are there to to prevent an infestation of beavers, while planting explosives, but afterwards the Monarch discovers a photo in one of Venture's scrapbooks of himself as a child playing with Dr. Venture, a meeting he cannot remember. Hatred has a heart to heart with Dean, who he suspects is cutting himself, and Dean alludes that he has discovered the truth about his cloning.

Dr. Venture asks Billy and White to accompany him and Hatred to the yearly "Spanakopita" festival held on the small Greek island of Spanakos, as Hank has a Shallow Gravy concert and Dean does not wish to attend, but Billy's archenemy, Augustus St. Cloud, shows up to ruin the fun. An over-confident Rusty bets St. Cloud the X-1 that he will win this year's "Spanakopita games". However Augustus cheats and Rusty forces Billy and White to deal with Billy's nemesis. Meanwhile, Hatred suspects there is more to "Spanakopita" than a simple festival and contacts Brock Samson, who tells Hatred there is nothing to worry about. Hatred eventually learns the truth from the local innkeeper Giorgio, who explains they had accidentally kidnapped a young Rusty while stealing from Dr. Venture's boat. They tried to ransom him but the boat was subsequently destroyed in a battle with Venture's nemesis L. Ron, making them unable to contact Dr. Venture. Upon seeing young Rusty crying, they told him it all was part of a festival which they called "Spanakopita". Rusty, unaware of the deception, returned to the island years later as an adult, as his time there was one of the few happy moments of his childhood. The innkeeper also explains during one Spanakopita, Brock had learned the truth as well and kept it a secret from Rusty, which Hatred decides to do as well. Rusty is doomed to lose the final task and the X-1 to St. Cloud, until Pi Wai saves Billy and White from St. Cloud's trap and accidentally loses all of the man's drachma in the process, with Billy winning. St. Cloud says that Rusty will not have another Spanikopita, having bought it from Giorgio, but Giorgio assures Dr. Venture that he will always be welcome and that he simply tricked St. Cloud.

Molotov and Monstroso, having survived the events of "Operation P.R.O.M.," are captured by Brock and the OSI. Monstroso reveals under interrogation that David Bowie is not the real Sovereign and that Councilman #4's true identity is "The Clue Clown," but when Brock asks about the Investors, the three demonic men materialize in the room and apparently kill Monstroso by teleporting him outside of the OSI's flying base. Meanwhile, Molotov escapes restraint and goes on a rampage throughout the base, killing many OSI agents and crippling Hank by stealing his Destiny suit, which his muscles have come to rely on. Brock ultimately defeats Molotov, but before he can kill her, Hunter stops him by revealing that she was actually on OSI's payroll as an undercover black-ops agent assigned to kill the other agents, who were traitors. Brock spares her and she is officially listed as deceased, while Monstroso's official status is changed to missing. However, in a twist ending, the three government agents that Brock and the others were retelling the story to are revealed to be the Investors, a fact Hunter and Brock realize far too late.
