There are several isoforms of TMEM66. The two most commonly seen have all seven exons (XX nt) or lack exon 2 (YY nt). In addition to alternatively splicing, TMEM66 is uses alternative promoters. Comparative analysis of the total brain samples showed that TMEM66 has statistically significant usage of alternative promoters in AD samples [1].

A slight association with a the ability to quit smoking has been detected for one variant of TMEM66.
