The 1999 Cork Intermediate Hurling Championship was the 90th staging of the Cork Intermediate Hurling Championship since its establishment by the Cork County Board in 1909. The draw for the opening fixtures took place on 11 December 1998.

Ballincollig won the championship after a 1-14 to 2-09 defeat of Blarney in the final.[1] It was their seventh championship title overall and their first title since 1967.
