"The Second Coming" is the first episode of the third season of the NBC science fiction drama series Heroes and thirty-fifth episode overall. It was written by series creator/executive producer Tim Kring and directed by executive producer Allan Arkush. It first aired on September 22, 2008 as the beginning of the "Villains" storyline.

Plot
The episode begins four years into the future. Peter Petrelli, who has a scar on his face, is running and enters a hangar, where Claire Bennet is waiting for him with a gun. After a brief exchange about what's right and wrong, Claire pulls the trigger. Peter stops time, side-steps the bullet, takes Claire's gun, and time travels to the present day.

In the present, at Nathan's press conference, Future Peter shoots Nathan, as in "Powerless". Present-day Peter and Matt Parkman chase Future Peter through the building. Future Peter appears to have escaped after present-day Peter chases him into a room.

What appears to be present-day Peter rushes Nathan to the hospital, where his brother's life hangs on the line. A doctor informs Peter that Nathan is dead. However, Nathan springs to life after Peter kisses him on the forehead.

In his office at Yamagoto Industries in Japan, Hiro Nakamura is bored and playing with a clock, by stopping and reversing time. Ando enters and discusses current events, and Hiro comments that he is bored, without a quest. Then, a video message from Kaito Nakamura is delivered to his office.

Claire is at home, and watches the news reports about Nathan. Suddenly, Sylar arrives and surprises Claire. Claire responds by hitting Sylar on the head with a blunt object. She tries to escape but all the doors close. Claire wields a knife while Sylar stalks her. Claire hides from him in a closet.

Maya and Mohinder Suresh are at his apartment and he realizes that powers are controlled by the adrenal glands.

Kaito's message tells Hiro he has a destiny, to never open his safe, which holds a secret. Curious, Hiro immediately sets about finding and opening the safe. Inside is another video, with Kaito repeating that he wasn't supposed to open the safe, and one half of a molecular formula, which gets stolen in a blur before Hiro can comprehend what it means. Hiro stops time to see that the blur is a trail left by Daphne, a speedster. Daphne moves at normal speed while time "stopped," and comments that Hiro didn't stop time completely. After an exchange, she hits him in the face and leaves with the formula as time resumes.

At the building where Nathan was shot, Peter, without the scar, encounters Matt Parkman, who catches him trying to find the gun Future Peter hid after shooting Nathan. Matt tries to read Peter's mind, but Peter resists. Peter's scar reappears, and he tells Parkman that he is from the future and teleports Matt away because he knows too much.

Nathan walks out of the hospital to a church next door. A crew of news reporters follow him and ask if he is ready to deliver the message he was about to deliver before being shot. Nathan instead gives a short speech about how he was saved by God. Future Peter looks on, ready to shoot Nathan again. Nathan does not mention powers. Nathan faints, and Future Peter comes to his aid.

Mohinder thinks he's isolated something that controls powers, and could give powers to anybody.

At the Bennets' house, Sylar finds Noah's files, which he calls "a shopping list of powers." Claire stabs him in the chest. He manages to pin her against the wall, and starts cutting open her forehead. Once he has cut off the top of her head, he tries to get her power of regeneration before he bleeds to death. Claire asks Sylar if he's going to eat her brain, and Sylar says that would be disgusting. Sylar obtains Claire's power, and gives Claire the top of her skull, which heals back together, saying she's special, and that she can never die, even if he wanted to kill her.

Mohinder tells Maya that with the information he has learned about the adrenal glands, he will be able to create a formula that he can inject into people, thus giving them powers. Maya says the powers are a curse, and asks him to destroy the formula.

Nathan tells Peter that they can all be angels, and that he's been touched by God. Peter leaves, and Nathan gets another visitor: Linderman.

The governor of New York learns about Nathan on the television, and tells someone in the other room, "Tracy", that he thinks he's found who he's looking for. Tracy, who looks identical to Niki Sanders, steps into the room in lingerie, and says that was supposed to be her job.

Matt wakes up in the desert, with no one in sight.

Hiro jumps to the future to see how the world is destroyed. He sees Japan in a panic, and himself talking to Ando, arguing about the formula. Future Hiro yells at Ando saying that Ando betrayed him. Future Hiro is ready to strike with his sword, when Ando shoots what appears to be red electricity at Hiro, apparently killing him. Ando takes the formula from Hiro's body and walks away. The sky opens up and the world starts exploding, and Hiro jumps back to the present.

Mohinder is on the docks, and considers throwing away the syringe with the formula. Instead, he injects himself, and collapses.

Angela Petrelli visits Nathan in the hospital. She knows that Future Peter is impersonating his past self. Angela tells Peter that he got the ability to dream the future, from her. Future Peter tells Angela that he put his present day self, "somewhere safe." At the Company headquarters, in one of the Level 5 prison cells, a bald man screams that he is Peter Petrelli. Noah Bennet is also locked up in an adjacent cell.

Two muggers attempt to accost Mohinder as he lays semiconscious on the ground. However, he exhibits superhuman strength, repelling the thugs. In the background, there is a giant painting of the Earth exploding from the inside. In the closing scenes of the episode, Mohinder narrates the William Butler Yeats poem "The Second Coming," the title's namesake.
