John Thompson Nixon (August 31, 1820 – September 28, 1889) was a United States federal judge.

Nixon was born in Fairton, New Jersey. He graduated from College of New Jersey in 1841. He received a A.M. from College of New Jersey in 1843. He read law in 1844. He was in private practice of law in Bridgeton, New Jersey from 1845 to 1859. He was a New Jersey state representative from 1848 to 1850. He was a Speaker in 1850. He was a U.S. Representative from New Jersey from 1859 to 1863. He was in private practice of law in Bridgeton, New Jersey from 1863 to 1870.

Nixon was a federal judge to the United States District Court for the District of New Jersey. Nixon was nominated by President Ulysses Grant on April 28, 1870, to a seat vacated by Richard S. Field. He was confirmed by the United States Senate on April 29, 1870, and received commission on April 28, 1870. Nixon's service was terminated on September 28, 1889, due to death.

He died in Stockbridge, Massachusetts.
