The Lithuanian A Lyga 1998–99 was the ninth season of top-tier football in Lithuania. The season started on 10 July 1998 and ended on 13 June 1999.[1] 13 teams participated and FK Žalgiris Vilnius won the championship.

- ^ Žalgiris-2 were demoted to the lower league due to the regulations of LFF, as were a reserve team of Žalgiris.
- ^ Jėgeriai were demoted to the lower league due to the regulations of LFF, as were a reserve team of FBK Kaunas.
- ^ Lokomotyvas were won the play-off, but later were withdrew from the league and dissolved.
- ^ Mastis were withdrew from the league after twelve rounds.
