On August 6, 1961, when the former Municipal District of Bayugan which was part of the Municipality of Esperanza of the undivided Agusan Province was created into an independent municipality by virtue of Executive Order No. 440, San Isidro was identified as one of the de facto barangays of the territories of the Municipal District of Nueva Sibagat when the latter was transferred to the jurisdiction of the newly created Municipality of Bayugan. It was during the administration of the Municipality of Bayugan when San Isidro was created into a regular barangay.
