The manga series A Certain Scientific Railgun (とある科学の超電磁砲, Toaru Kagaku no Rērugan) is written by Kazuma Kamachi and illustrated by Motoi Fukuyama. The manga is a spin-off of Kamachi's Toaru Majutsu no Index light novel series published by ASCII Media Works. Taking place in the futuristic Academy City where students learn to become espers with various powers, the story follows Mikoto Misaka, an electromaster who is the third most powerful of only seven Level 5 espers, and her friends, taking place before and during the events of Toaru Majutsu no Index.

The first chapter of Railgun was published in the April 2007 issue of ASCII Media Works' Dengeki Daioh shōnen manga magazine, and the succeeding chapters are serialized monthly. The first tankōbon volume was released by ASCII Media Works under their Dengeki Comics imprint on November 10, 2007;[1] as of January 26, 2012, seven volumes have been released.[2] Seven Seas Entertainment licensed the manga in English and began releasing the series in North America starting with the first volume in June 2011.[3] Railgun was adapted as a 24-episode anime television series by J.C.Staff, which aired in Japan between October 2009 and March 2010, followed by an original video animation on October 29, 2010.

Level 5 Electromaster, Mikoto Misaka and her kohai and Judgment member, Kuroko Shirai, meet up with Kuroko's partner, Kazari Uiharu. Soon, they encounter a bank robbery, which is stopped by Mikoto and Kuroko. Following an argument with Kuroko and a case of mistaken identity, Mikoto experiences a day as a member of Judgment searching for a lost bag. Later, Mikoto challenges her self appointed rival, Tōma Kamijō (the hero of Toaru Majutsu no Index), to a fight but still can't win against his Imagine Breaker. As strange bombings take place, Mikoto accompanies Kazari and her classmate, Ruiko Saten, to the mall. There, the bomber tries to attack Kazari, due to a hatred towards members of Judgment, but is foiled by Tōma's power and is beaten by Mikoto. Finding it strange that the bomber's power was stronger than her level, Mikoto looks into a rumor about a device called "Level Upper" which supposedly boosts an esper's power. After failing to get some information out of some thugs due to another run in with Tōma, she learns that the bomber had fallen into a coma.

Scientist Harumi Kiyama is brought in to help research into the coma victims, while Mikoto and her entourage talked about Level Upper. Meanwhile, Ruiko, who herself is a level 0, had discovered the Level Upper herself, but becomes conflicted on whether she should use it or not. Ruiko later confronts some thugs scamming someone over the Level Upper and is rescued by Kuroko, who has trouble against the leader's ability to distort light. Ruiko runs into her friends and decides to share the Level Upper with them, but they all later fall into a coma. Mikoto soon discovers that the mastermind behind the Level Upper is Harumi, who kidnaps Kazari and uses the power of all the Level Upper victims to become a Multi Skill user. Mikoto fights against her and is seemingly outmatched.

Mikoto manages to get up close to Harumi and shock her, but upon doing so, she is able to see her memories. In those memories, Harumi was a teacher to a group of orphans who were later used in a horrendous experiment. As Harumi expresses her anger over not being able to find a cure for them, she suddenly loses control of Level Upper Network and spawns a creature known as AIM Burst. Whilst Mikoto fights the creature, Kazari uses an antidote program given to her by Harumi to help cure the Level Upper victims and weaken AIM Burst. Mikoto defeats it and Ruiko and the Level Upper victims reawaken. Before she is taken away by the Anti-skills, the city's police, Harumi hints both she and Mikoto are similar than she thinks. Afterwards, Mikoto and Kuroko are punished for returning to the dorms late and are forced to clean the pool, where Kuroko becomes jealous of Mikoto's polite treatment of other girls. The bonus chapters tell of Kuroko and Kazari's early days of Judgment, and a bank robbery that went wrong due to Kuroko's carelessness.

After looking into a strange incident involving envelopes containing cash cards, Mikoto runs into Shinobu Nunotaba, who identifies her as 'the original'. Curious as to if this had anything to do with rumors involving clones of her, Mikoto investigates into it and learns that a clone program was in development but was reportedly canceled due to their low levels. However, a few days later, Mikoto runs into one of these clones, Misaka 9982. After spending the day with her, Mikoto investigates and learns that 20,000 clones are being used in a new program to boost the strongest Level 5 esper, Accelerator, into a Level 6 esper. Mikoto arrives at a fight scene just in time to see Misaka 9982 be killed by Accelerator.

Mikoto angrily fights against Accelerator, but her attacks are proved futile against his ability. Their fight is stopped by the other Misaka clones, who show no emotion about being used as guinea pigs. The next morning, Mikoto learns from Shinobu about her involvement in the Sisters program, and decides to stop the experiments herself, striving to destroy all of the labs involved. As the higher ups notice her attacks, they hire the bounty hunter team, ITEM, to protect one of the remaining labs, which Mikoto attacks, whilst they move the experiment data. Mikoto soon comes across one of ITEM's members, Frenda, but manages to defeat her. However, she is soon confronted by ITEM's leader and Level 5 esper, Shizuri Miguno. Meanwhile, Shinobu tries to sneak into the other lab in order to install emotions into the sisters, hoping to emotionally stop the experiments. However, she is caught by ITEM's Saiai Kinuhata, with her program being apprehended by the Misaka Network administrator, Last Order. Mikoto eventually manages to defeat Shizuri by using Frenda's bombs against her. Upon investigating the remaining lab, she assumes that the experiments had been stopped and later encounters Tōma.

Mikoto reunion with Tōma is short lived when she encounters Misaka 10032, who reveals that the experiments are still continuing. Worse yet, Mikoto learns that an even greater number of facilities have picked up the experiment. Realizing that she is against Academy City itself, Mikoto goes to hack into the city's supercomputer, Tree Diagram, in order to change the results. However, when she gets there, she learns that Tree Diagram has actually been destroyed for weeks, with the experiments continuing regardless. Believing the situation to be hopeless and feeling responsible, a distraught Mikoto considers letting herself be killed by Accelerator in order to throw off the Tree Diagram's predictions and hopefully save the Sisters. However, Tōma stands in her way, refusing to let her carry out her suicide even after being shocked several times. Tōma then deduces that if he, a Level 0, can defeat Accelerator, the foundation for the Level 6 theory would be ruined. Despite Mikoto's objections, Tōma confronts Accelerator in time to save Misaka 10032, where he finds his Imagine Breaker to be effective against him in close range. However, Accelerator manages to counter Tōma by launching projectiles against him and tries to kill him by creating a plasma attack. Wishing to save him, Mikoto convinces Misaka 10032 to tell the Misaka sisters to disrupt the wind Accelerator needs for his attack.

Without the wind Accelerator needs for his plasma attack, Tōma deals him the final blow, ending the experiments. As thanks, Mikoto gets Ruiko to teach her how to bake cookies for Tōma and visits him at the hospital. Mikoto also visits the recovering Misaka 10032, who tells her that the Misaka sisters do not blame her and forgiven her for getting them involved in the experiments, absolving Mikoto's guilt. Later, a student named Mitsuko Kongō transfers into Tokiwadai and decides that she wants to start her own clique. Although her dream is abruptly cut short, she decides to be friends with Mikoto and Kuroko's classmates, Maaya Awatsuki and Kinuho Wannai. However, Mitsuko actions gets the attention of the other Level 5 of Tokiwadai, Misaki Shokuhō, leader of the largest clique at Tokiwadai, who warns Mikoto to keep the neutral status quo between them intact, otherwise both of their followers will be at war. As Kazari becomes downhearted after Kuroko becomes injured during one of her missions, Ruiko brings her to chase after a rainbow and cheers her up. Meanwhile, the Academy City-wide Daihaiseisai sports festival begins, with the organizers getting assistance from Misaki and Level 5 esper Gunha Sogiita. The event begins with Mikoto and Mitsuko participating in a three-legged race.
