This article provides a list of episodes from the television series Stargate Atlantis.

Season one of Stargate Atlantis is currently available for purchase on DVD in Australia, the United Kingdom, the USA, Canada and Germany. Season two is available in the United Kingdom, Australia, the USA and Germany. It was renewed for a fourth season in August 2006.

As of February 5, 2007, 60 episodes have been aired.

Season 1

The Lost City will rise again. The series picks up the story arc from Stargate SG-1's Lost City, where people from all around the world come together to form an expedition and discover the wonders of Atlantis. Discovering that they have been cut off from Earth, they must fend for themselves, and discover a powerful new enemy bent on human subjugation.

102"Rising (Part 2)"July 16, 2004
After Sheppard's return with refugees from a Wraith culling on Athos, Atlantis, moments away from being crushed, breaks away from the ocean floor, rising to the light of day just before the city shield fails. Now given a chance to rescue his people, Sheppard needs to bring Weir around to see things his way.
103"Hide and Seek"July 23, 2004
Eager to experiment with a new piece of Ancient technology, Dr. McKay volunteers to be Dr. Beckett's first patient for his new ATA gene therapy. Now able to use this new device, McKay recklessly tests its properties, only to find, that it could lead to his death. Elsewhere, an alien entity threatens the population of the city.
104"Thirty-Eight Minutes"July 30, 2004
Needing medical attention, Sheppard's puddle jumper races to Atlantis, only to become lodged in the active stargate. Now, they only have 38 minutes until the stargate automatically dis-engages, and the jumper gets cut in two... leaving them to suffocate in outer space, unless the Major doesn't die before then.
105"Suspicion"August 6, 2004
After the offworld teams are attacked by the Wraith one time too many, Dr. Weir must have to consider that an Athosian may be a spy, but when they order an investigation, all evidence seems to point to Teyla. Now feeling unwelcome, the Athosians wish to resettle to the newly-discovered mainland.
106"Childhood's End"August 13, 2004
The team visit's a world where no one is over 24 years old, because of ritual suicides they believe keep the Wraith at bay. But unbeknownst to them, the Wraith can't attack due to an electro-magnetic field that renders all technology useless… Until the team unwittingly takes the ZPM that powers the device.
107"Poisoning the Well"August 20, 2004
Major Sheppard volunteers Dr. Beckett in order to help the Hoffans, an advanced human culture who are developing a vaccine against the Wraith. But the Hoffans are willing to go to any extreme to eliminate their enemy, even if it means the destruction of the majority of their people.
108"Underground"August 27, 2004
In order to keep the expedition fed, Sheppard and his team visit the Genii planet to trade for food. According to Teyla, her people had traded with them in the past and believe them to be peaceful farmers. However, soon Sheppard and McKay find an underground bunker, letting them see the real face of the Genii.
109"Home"September 10, 2004
When the Atlantis team discovers a planet that will allow them to gate home to Earth, they return home under the guise they will be able to go back to Atlantis, due to the new hyperdrive on the Prometheus. Yet when the engines explode, the team begins to question the mystery of their situation.
110"The Storm (Part 1)"September 17, 2004
Exploring the planet, the expedition discovers colossal storm with the ability to crush the city in its current state. Now Atlantis could be lost to the bottom of the ocean, unless McKay and Zelenka find a way to power up the shield, but it's no coincidence that The Genii invade the city at their weakest moment.
111"The Eye (Part 2)"November 8, 2004
Sheppard must reclaim the city from the Genii who still have Dr. Weir and Dr. McKay as hostages who try and stall for the sake of their plan. Meanwhile, the bulk of the storm is fast approaching, and the rest of the team must take drastic measures to help where ever they can, before there is nothing left to save.
112"The Defiant One"November 15, 2004
Sheppard and McKay lead a small team of scientists, to survey an Ancient orbital defense platform discovered from the city's sensors. When they arrive via jumper, they also find a Wraith distress beacon emanating from the nearest planet's surface... and are in for an unusual surprise.
113"Hot Zone"November 22, 2004
While inspecting the city for storm damage, a party of scientists unleash a deadly virus that causes hallucinations and eventually... death. Now, nearly a third of Atlantis's residents have been infected, forcing a lockdown of the city. It's up to Sheppard and Teyla to keep it from spreading, and eliminate it for good.
114"Sanctuary"November 29, 2004
While searching a new planet, the Wraith begin to hunt down the team, only for them to be shot down be a mysterious energy weapon. On the planet, they find a primitive paradise world that would make an ideal sanctuary for those fleeing from the Wraith, but the local inhabitants believe their goddess will not permit it.
115"Before I Sleep"December 6, 2004
While exploring the city, the team stumbles upon a stasis unit holding an extremely old woman, who they believe to be an Ancient. When they revive her, she claims to be Dr. Elizabeth Weir, and she has a story she's been waiting 10,000 years to tell... how she saved the city of Atlantis and the expedition.
116"The Brotherhood"January 3, 2005
The team searches for a valuable Zero Point Module rumored to be hidden on the planet Dagan, only to find that was hidden nearly 10,000 years ago. In attempt to locate and excavate the ZPM, the team crosses paths with Kolya once more, but it's not the only thing to worry about when their new allies have motives of their own.
117"Letters from Pegasus"January 10, 2005
With the Wraith fast approaching to claim the city, Atlantis must somehow send a message back to Earth for a desperate attempt in survival... and possibly a last goodbye. Meanwhile, Sheppard and Teyla go offworld to try to find more intel on the Wraith fleet, but end up with a few hitchhikers.

Plagued by terrifying nightmares, Teyla tries to dive into her past offworld, where she comes across an abandoned Wraith laboratory. Bringing back the findings, Dr. Beckett makes a surprising discovery in her DNA makeup, leading to a possible way to gather information from their enemy.

McKay leads a team to try and activate the Ancients' orbital weapons platform to destroy the hive ships coming to find a way to Earth. Meanwhile, the city's personnel are preparing for evacuation, when they discover the kamikaze dart pilot (The Brotherhood) has survived in the city.
120"The Siege (Part 2)"January 31, 2005
As a response to the message the expedition sent, the SGC sends Atlantis reinforcements via ZPM. Now the Ancient power source is en route through the latest Earth battleship the Daedalus, and they need to hold out for four days, or the Lost City could be lost... forever, but the Atlantis team won't go down without a fight.

Season 2

The story continues when the Daedalus arrives and renews the expedition's connection to Earth. This takes place alongside the Ori story arc in SG-1, and the Wraith become an even larger threat in the Pegasus Galaxy. But what they deal with in their second year might be more than they can handle, and Dr. Beckett's retrovirus is more trouble than it's worth.

The timely arrival of the Daedalus, lead by Col. Steven Caldwell, saves Maj. Sheppard's life from a suicide bombing attempt, but it may not be enough to defeat the Wraith when more hive ships are on the way. Thankfully with the ZPM the ship brought along with them, McKay might pull off yet another miracle.
2x02"The Intruder"July 22, 2005
Strange malfunctions begin to occur when senior members of the expedition are returning from a trip to Earth aboard the Daedalus. When things begin to go too far, they discover that the ship has been infected by a Wraith virus from the recent siege, and now it has the instinct to stay alive, even if it means it has to kill.
2x03"Runner"July 29, 2005
Following a lead on the whereabouts of Lt. Ford, Lt. Col. Sheppard and Teyla get captured by Ronon Dex. They discover he is a runner, a man who is hunted by the Wraith for pleasure. When they offer to help him, the team must face off against their old ally, and possibly gain a new one.
2x04"Duet"August 5, 2005
The team witnesses the aftermath of a culling, only for a run-in with a Wraith Dart to ruin the party. When it's shot down to preserve Atlantis' secret, they discover that their drastic measures have left the consciousness of a precocious Atlantis security officer trapped in Dr. McKay's mind.
2x05"Condemned"August 12, 2005
Sheppard's team stumbles upon a technologically advanced civilization that purposely leaves their criminals on a penal colony, for the Wraith to discover them, and not the rest of their society. But after the prisoners shoot their Puddle Jumper down, they start to discover things are not so clear cut.
2x06"Trinity"August 19, 2005
After having found an experimental Ancient power generator, McKay becomes obssesed to triumph where the Ancients failed, but the price might be too high. While the Dr. toils away, Teyla and Ronon go to the planet Balkan to trade, but discover that not all of Ronon's people died.
2x07"Instinct (Part 1)"August 26, 2005
While investigating a planet, the team comes across a young Wraith girl who has been raised by her human "father," and is in hiding from the people of her human village in fear of her life. But she doesn't consider the consequences when she takes an experimental drug to turn herself into a human.
2x08"Conversion (Part 2)"September 9, 2005
After Ellia injects him with the experimental retro-virus (Instinct), the Atlantis team races against time to find a way to reverse Sheppard's dramatic transformation into an Iratus bug hybrid. But even though Sheppard might make it difficult for them to do so, he could be the key to his own salvation.
2x09"Aurora"September 23, 2005
The team finds an Ancient warship on the edge of the galaxy still inhabited Ancients in suspended animation. They are all connected together through a virtual environment, that Sheppard enters to communicate with them. The only problem, is that the Ancients think that their virtual lives are reality.
2x10"The Lost Boys (Part 1)"September 23, 2005
Sheppard's team is kidnapped offworld, only to find that their captor, is none other than Aiden Ford. He has recruited several men into taking the Wraith enzyme, and now they all intend to use the team to destroy a Hive Ship to prove the "glorious" effects of the drug. Unfortunately, they might make it out alive.

After the attempt to destroy the Hive has failed, the team is captured by the Wraith, who are demanding answers. Meanwhile, Dr. McKay takes a massive dose of enzyme to escape Ford's cave and return to Atlantis in a state of frenzy. Once lucid, McKay tells of their situation, sending the Daedalus into battle.
2x12"Epiphany"November 28, 2005
Going to investigate a strange power signature, Sheppard gets pulled into an Ancient device, separating him from the rest of his team and the outside world. While trying to get him out, the team discovers that time moves much more quickly inside and Sheppard could die of old age before they release him.
2x13"Critical Mass"December 5, 2005
The N.I.D., has discovered that The Trust have infiltrated Atlantis and planted a bomb inside, and it's set to go off the next time they dial Earth. To add to the tension, two Wraith cruisers are on the way, and Dr. Weir wants to figure out if there could be a Goa'uld spy in Atlantis' midst before they arrive.
2x14"Grace Under Pressure"December 12, 2005
During the test run of a recently repaired puddle jumper, it begins to shut down and crashes deep into the ocean, leaving Dr. McKay sinking underwater. After fractures in the hull appear, he shows the first signs of losing hope (and sanity), leaving him to rely on a hallucination of Lt. Col. Samantha Carter for his survival.

The team finds a world that possesses Ancient defense technology, but only the royal family may be allowed to operate the systems and lowly villagers are treated with little dignity. When he tries to set things right, Colonel Sheppard finds himself a pawn in the rivalry between the heirs to the throne.
2x16"The Long Goodbye"January 2, 2006
After recovering two alien stasis pods from space, the minds of the inhabitants are transferred into Dr. Weir and Sheppard. But when it's discovered that the two are old enemies hoping to settle an ancient score, the alien combatants put the entire population of Atlantis in danger.
2x17"Coup D'etat"January 9, 2006
After the supposed death of Maj. Lorne's team, Ladon Radim comes to the expedition wanting to overthrow the Genii leader, Cowen. They are reluctant to help, but it seems he has discovered a ZPM that he could trade with the expedition for supplies. Later, Radim's true motives are revealed... or are they?

An amnesiac young Lieutenant in Atlantis, Michael Kenmore, suffers poor treatment from the personnel, and disturbing nightmares that he is a Wraith. Certain people begin to reassure him, yet things become worse, when he accidentally stumbles upon a shocking discovery about himself... he is what he dreams to be.
2x19"Inferno"January 23, 2006
The team is contacted by a civilization of thousands that have taken refuge throughout an Ancient outpost. While trying to repair defensive systems, McKay discovers a volcano below the outpost that will cause the mass extinction of the entire planet. During the evacuation, the stargate is destroyed, leaving them stranded.
2x20"Allies (Part 1)"January 30, 2006
Dr. Weir is reluctant to join forces with a Wraith faction (including Michael) who seek help in destroying their common enemies, the Wraith. Because the Wraith are currently engaged in a destructive civil war, they suggest using Atlantis' retro-virus to turn their native foes into human prey.

Season 3

This season concentrates on more character driven stories. Along with new insight on the characters, the expedition discovers a new threat, one that could be the pre-cursor to the Replicators. Some important characters leave the series in this season, and the fate of Atlantis once again is in the hands of the Tau'ri.

After the Wraith betrayed the expedition (Allies), they head to Earth with their hostages, McKay and Ronon. Meanwhile, Elizabeth must answer to the IOA because of her actions during the short-lived alliance, and Sheppard must stop the hive ships from reaching Earth, whatever the cost.
3x02"Misbegotten (Part 3)"July 21, 2006
After using the retro-virus to turn an entire hive into humans, they create a colony for them to live until a more permanent solution is found. Eventually, the inhabitants begin to question the story the team has led them to believe. All the while, Richard Woolsey arrives at Atlantis to observe Dr. Weir to see if she's fit to lead the expedition.
3x03"Irresistible"July 28, 2006
While harvesting Stargates for an intergalactic bridge, the Atlantis team encounters a village that adore one man to the point of insanity. He claims to have medicines to offer the team, but when Beckett investigates, he brings the man back to Atlantis smitten by the man's charm. Soon, the entire expedition falls under his spell.
3x04"Sateda"August 4, 2006
When Ronon becomes a prisoner offworld, his captors hand him over to the Wraith, and they bring him to his homeworld. There, he is haunted by his past as he is forced to once again become their prey, but witness to his capture, Sheppard's team races to Sateda to return him to his new home.
3x05"Progeny"August 11, 2006
Weir and the team visit an advanced civilization that split off from the Lanteans thousands of years ago, and have built an entire planet out of Ancient technology. But after the Asurans adverse behavior, they soon discover they might not even be Lantean... or organic for that matter.
3x06"The Real World"August 18, 2006
Dr. Weir awakens in a sanitarium outside of Washington D.C. only to find that Atlantis, and the entire Stargate Program, was a fantasy. But after a series of nightmarish visions, Weir doesn't take long to realize things aren't what they appear to be, and she is determined to return to her beloved city.
3x07"Common Ground"August 25, 2006
Col. Sheppard is captured by old nemesis, Kolya, who plans to trade Sheppard for Ladon Radim, leader of the Genii. To help persuade Dr. Weir, he uses his captured Wraith to feed off Sheppard over and over again. To escape, Sheppard must find some common ground with the only one who wants to achieve the same goal.
3x08"McKay and Mrs. Miller"September 8, 2006
Somewhere on Earth, a young housewife has written a ground-breaking proof that could greatly benefit Atlantis. This woman is Rodney McKay's sister who has given up a career as a scientist to raise a family, and when he persuades her to come to Atlantis, another Rodney comes from an alternate reality who brings bad news.
3x09"Phantoms"September 15, 2006
Looking for a lost Atlantis team, Sheppard and friends stumble upon a Wraith hallucinatory device, and after a few hours of research, McKay has deemed the device to be too dangerous to everyone. While attempting to leave, the DHD explodes, leaving the team stranded to become victim to the device.
3x10"The Return (Part 1)"September 22, 2006
During the first test of the McKay-Carter intergalactic bridge, the Atlantis team discovers an Ancient Warship on the edge of the galaxy and they return them to Atlantis, only to find that they want the expedition gone in 48 hours. Later they must find a way to return when the Asurans invade the city.
3x11"The Return (Part 2)"November 20, 2006
Major General Jack O'Neill and Richard Woolsey are captured by the Asurans during the raid on the city, so Sheppard, Weir, Beckett, and McKay disobey orders and return to the Pegasus Galaxy reuniting with Teyla and Ronon to retake the city of Atlantis, without destroying it in the process.
3x12"Echoes"November 27, 2006
Starting with Teyla, everyone starts to see ghosts of Atlanteans, caused by echoes being emitted by countless whale-like creatures converging on the city. When serious side effects begin to occur, McKay discovers that the Ancients tried to teach the whales their language, and now they might be trying to warn the expedition.
3x13"Irresponsible"December 4, 2006
Lucius Lavin (Irresistible) is up to his old tricks again. He is using an Ancient Personal Shield Emitter (Hide and Seek) to pose as a hero, but needs the team's help when Acastus Kolya shows up to deal with Lavin personally, until he discovers Sheppard is on the planet.
3x14"Tao of Rodney"December 11, 2006
McKay acquires powerful new mental abilities through a device in the city. Nothing appears to be wrong, and after discovering several new abilities, he takes it as a blessing. But when his brain evolves too rapidly, he must choose between death and ascension.
3x15"The Game"December 18, 2006
Maj. Lorne's team discovers a planet that fits the description of Sheppard and McKay's competitive video game. It turns out that it has been controlling real people through a series of Ancient satellites, who now stand on the brink of war and destruction.
3x16"The Ark"January 8, 2007
Colonel Sheppard's team discovers a space station where the last of a race of humans remain. They soon discover, however, the entire population is in danger when the station is damaged through the suicide of a recently awoken resident.
3x17"Sunday"January 15, 2007
In the twenty-four hours of the expedition's "required" day off, an unexpected explosion kills three and injures more. After further analysis, McKay discovers a device has given two people explosive tumors, and one has already gone off. Beckett tries to remove the other, but will result in the loss of an important face in Atlantis.
3x18"Submersion"January 22, 2007
The team discovers a Lantean drill platform at the bottom of the ocean floor which may be an alternative to ZPMs, but during their visit, they are ambushed by a Wraith queen. When they capture her, she reveals that her cruiser is on self-destruct, threatening to take Atlantis and the drill with it.
3x19"Vengeance"January 29, 2007
Now that every Wraith sees Michael as an "unclean thing," he has been experimenting with Iratus bugs, creating monsters to protect himself and create an army to rule the galaxy. When the team stumbles on one of his labs, they are attacked by countless creatures.
3x20"First Strike (Part 1)"February 5, 2007
When the Apollo arrives from Earth, they launch a preemptive strike against the Asurans when it is discovered that the Replicators are building a fleet of ships. When the armada is destroyed, a weapons satellite appears above the city, and unless they can fly the city away from Lantea, Atlantis will be no more.

Season 4

Template:Future television The fourth season of Atlantis will see some major cast changes - Amanda Tapping (Lt. Col. Samantha Carter) will join the cast (as a regular cast member) for 14 episodes, Jewel Staite (Dr. Jennifer Keller)[1] will be a recurring character for 8 episodes, while regular cast member Torri Higginson (Dr. Weir) will become a recurring cast member for 4 episodes[2]. Also, a new alien race will be introduced described as a "wildcard".

After flying away from Lantea trying to escape an Asuran weapons satellite, the star drive shuts down without warning. With only 24 hours of power left, Atlantis drifts in space, with no visible way to get the hyperdrive back online to get to their new home.

This will be the second episode of Atlantis's fourth season.

When the team stumbles upon Ronon's old companions, they tell the story of how they survived on the fateful day that Sateda fell. Sheppard is reluctant to bring back Satedans to Atlantis, causing Ronon to make a decision, stay in the city, or live with his former allies who harbor dark secrets on how they really survived.

Sheppard encounters a psychopathic crystalline entity that takes on his likeness in his team's nightmares

Colonel Sheppard is captured by a race of humans that have lived for generations in space to avoid any sort of Wraith contact, and have heard of rumors about a powerful enemy against the Wraith, the Atlantis Expedition. Knowing this, they know of the Ancient gene, and they intend to use Sheppard to activate an Ancient Warship.

This will be the sixth episode of Atlantis's fourth season.

This will be the seventh episode of Atlantis's fourth season.

While searching for the Athosians, the team comes across Davos, a man who can see into the future. He brings news that Hive ships are on the way. McKay however sees this as an opportunity, since the Wraith have found a way to shut down the Asurans. Meanwhile, Atlantis' special new guest discovers Teyla has a secret that will affect the entire expedition.

Jeanie McKay Miller and Dr. Rodney McKay are kidnapped by Henry Wallace on Earth after Wallace determines that only the McKays can save his daughter’s life using alien nanotechnology.

This will be the first episode of a mid-season three-parter of Atlantis's fourth season.
4x11[7]"Be All My Sins Remember'd (Part 2)"TBA 200?
While Carter reviews the Asgard upgrades given to the Daedalus, the team uses a captured Wraith as an ally to fight a common enemy. With his help, they hope to recruit a fleet of Hive ships to complete their mission, unfortunately, not as many ships flock to the cause, and the expedition might cause a war that they won't be able to contain.
