In September 24, 1856, it was founded by Rev. Fr. Andres Martin, OSA as the Chapel of the Corpus Christi. Later. the status of chapel transform as a parroquia (Parish Church) when Novaliches became as a town.

Again in September 15, 2008, status changed as Diocesan Shrine by His Excellency Most Rev. Antonio R. Tobias JCL.

During the Quezon City Community Based Drug Rehabilitation Program that held at Shrine of Our Lady of Mercy on December 20, 2017, some former drug dependents declared that they would not return to their old lifestyle.[3][4]
