Professor X returns to the X-Mansion to find it destroyed after recent events, while Rogue makes her way to another old haunt of the X-Men, their former base in Australia. Back in the states, Cyclops secretly meets up with Xavier as one last favor to his former teacher and friend. Elsewhere, the Hellfire Club are discussing about Sunspot leaving their ranks and the void that leaves. As Sebastian Shaw tries to create some order, Casdtlemere and his newfound cybernetic "upgrades" lay to waste another member of the Hellfire Club. Back in Australia, Rogue is trying to search for herself and ends up having a heart to heart talk with Mystique who is stuck in her mind. Elsewhere, Xavier tries to convince Scott to allow him to scan his mind for any of Sinister's influences but instead Scott turns the tables on Xavier and reveals that he has secretly invited Emma Frost into the conversation and also into the mind of Xavier. While in his mind Emma forces Xavier to relive each of his mistakes and morally ambiguous decisions under the pretense of uncovering any traces of Sinister's presence. As the book continues Charles realizes that he is only human and that while some of his decisions were wrong he must move forward with his life and deal with the consequences. Emma ends her incursion into Xavier's mind by reminding him of Moira's last words. As he reflects on Moira's words Xavier gives Cyclops his blessing to lead the X-Men and leaves to find his own path. After his bruising encounter with Cyclops and Emma Frost, Professor X is forced to revisit the biggest challenge and the biggest failure of his career: Logan when the feral mutant asks for his help in freeing his son from the clutches of the Hellfire Club. As the two search for Daken, Wolverine reveals that when he first joined the X-Men he attempted to assassinate Xavier due to some unknown programming. In response the Professor broke Logan's mind and rebuilt it so that any and all programming he received was forgotten. Logan also revealed that the real reason Xavier asked him to join the X-Men was that he "needed a weapon". The story ends with the Professor and Logan preparing to launch an attack on Sebastian Shaw. Eventually Professor Xavier and Wolverine locate Sebastian Shaw's mansion and attack his minions, just as they are about to enter a bomb explodes from within catching them both off guard. From the wreckage emerges an angry Sebastian who immobilizes Wolverine. Meanwhile Miss Sinister knocks Draken unconscious and has him taken to the medlab in the mansion's basement. As Shaw prepares to deliver a killing blow to Xavier, Wolverine recovers and stops him telling Xavier to rescue his son. Professor Xavier locates the medlab and after a quick psychic battle with Miss Sinister enters Draken's fractured mind. While in Draken's mind Xavier discovers Romulous psychic tampering and comments that Draken's mind is even more broken than Wolverine's was. Before Xavier can heal Draken a psychic bomb explodes causing Xavier to become comatose and Draken to wake up. Miss Sinister arrives and attempts to manipulate Draken who reveals that the psychic bomb in his head restored his memories and stabs Miss Sinister in the chest. Meanwhile Wolverine defeats Shaw and enters the mansion to find Draken standing over an unconcious Xavier preparing to kill him [96]. Wolverine tells Draken that he won't let him hurt Xavier and the two fight, overcome with guilt over what happened to Draken and Itsu Wolverine allows himself to be beaten. Just as Draken appears to have won Xavier pulls both of them onto the Astral plain revealing that the psychic bomb had little effect on him because his psyche was already shattered. Xavier then explains to Wolverine and Draken that Romulus is solely responsible for Itsu's death and that he lied to Draken about everything because he wanted Wolverine to become his weapon. As the three converse Draken returns to the physical plain and prevents Shaw from killing Xavier. With the truth revealed Wolverine and Draken decide to kill Romulus. As the two depart Wolverine tells Xavier that he forgives him for all of the dark moments in their history and tells him that by allowing him to join the X-Men Wolverine was able to become a hero. Wolverine also tells the Professor that he hopes he will one day be able to forgive him for choosing to kill Romulus.

Plot summary

Uncanny X-Men

The story begins with an prologue focusing on former Eternal turned actor turned director, Kingo Sunen making plans to direct his new movie starring former mutant the Blob which will film in San Francisco. For some reason the Dreaming Celestial will play as a background in the movie. A second prologue is also shown in San Francisco as new age artist Guy Demondue is eagerly waiting for his new art piece to arrive in the San Francisco harbor: a decommissioned Sentinel. Meanwhile the X-Men are showing the Mayor of San Francisco their new base in Marin Headland. During the tour, the mayor tells the X-Men about the art exhibit Demondue is putting on including the use of the decommissioned Sentinels. Of course the X-Men decide to go to the exhibit to make sure nothing goes wrong. At the exhibit the event is crashed by a repowered Magneto who activates the Sentinels to attack the X-Men. As the X-Men fight Magneto, Emma Frost notices that something is amiss and hints it to Wolverine who proceeds to slash Magneto's body armor to pieces revealing that Magneto's "newfound" powers are really a product of his body suit. After being found out, Magneto slowly disappears warning Cyclops and the X-Men to stay out of his way as he is ready to protect and lead the remaining mutants into the future. Elsewhere, Storm believes that Magneto's attack was purely a diversion and she was right as she sees the High Evolutionary and a dazed Sunen standing near the Dreaming Celestial. As Storm approaches, the High Evolutionary disappears leaving the X-Men to wonder what is going on. Out in space, it's shown that the High Evolutionary and Magneto are working together on some sort of plan. In the first of three epilogues, Cyclops, with the help of Emma Frost sends out a massive telepathic message to the remaining mutants in the world that the X-Men base in San Francisco will be a sanctuary for any mutant that needs it. Elsewhere Wolverine looks for Guy Demondue to find out where he got the Sentinel from, only to find him dead. In the final epilogue, a shadowed Simon Trask sneaks his way into a club which Dazzler is playing at. At the same time Pixie is exiting the club with a friend who are then trailed by the Hellfire Cult. The Cult attack the unsuspecting Pixie and her friend leaving them both badly injured and possibly dead. Before going unconscious, Pixie's last words are Cyclops. Meanwhile, Cyclops is enjoying a seductive fashion show from Emma. Emma remarks on the sudden change of Cyclops from studious leader to "take no prisoner" sexually hungry commander. Cyclops just replies that after witnessing the first mutant birth since M-Day that he is willing to help continue the re-population of the mutant race. Afterwords, Emma catches Scott making what appears to be a baby crib in another room, preparing it for the mutant baby when she and Cable return from the future. Later, Cyclops is driving with Angel, as he shows off a brand new eco friendly car that Worthington Enterprises is creating before he is called away on a meeting. Cyclops takes the car for a spin to newly named Graymalkin Industries where he meets up with the other X-Men (Nightcrawler, Wolverine, Beast and Colossus). Everyone is having a good time before Pixie drags herself in half dead with one of the masks from the Hellfire Cult. Immediately upon recognizing the mask, Cyclops goes into "revenge" mode. Elsewhere at a Hellfire Cult meeting its revealed that former Hellions member Empath is controlling the Hellfire Cult members along with a woman calling herself the Red Queen. The X-Men use Karma to setup a few other Hellfire Cult members with a Wolverine sneak attack. They capture one of the members, who interrogate him, with Xiong's acupuncture skills and Karma reading his mind. Meanwhile, Red Queen interrogates Empath about Emma, whom he remembers from the Hellions. He once tried to look into her mind but she detected him instantly and showed him everything in her head. Red Queen then takes off her mask, with her face like Emma's and hair blond. They then launched an attack on the Hellfire Cult's base, only for Empath to escape and Red Queen to disappear. Beast calls in Cannonball for help as Empath does a path of empathic destruction over the deepest thoughts of everyone who makes eye contact with him. Meanwhile, Cyclops investigates the Empath's sanctum in the Hellfire Cult's HQ when he sees a red-haired scantily dress woman whom Scott presumes to be Emma in disguise. He telepathic communication with him and seduces him. Elsewhere, Pixie decides to join in on the action instead of joining a few art friends, ignoring Beast's warnings. As she makes her way to the fight scene, Empath had just taken down Wolverine, Angel, Cannonball and Nightcrawler. He then rants about that mutants are Armageddon and the Holocaust and that they will end man as his powers increases off the scale. Pixie distracts his concentration and stabs him with the Soul Dagger in the head, blinding him. Elsewhere in Madripoor, Chimera had killed her twenty-second victim and is recruited by a red-haired woman (obviously Red Queen) who offers her a place in the Sisterhood of Mutants, promising her life of anything. Back in San Francisco, the X-Men are celebrating at one of Dazzler's concerts, with Pixie dancing up on stage. Then Scott notices Red Queen and realizes who she is, his dead ex-wife: Madelyne Pryor.

Astonishing X-Men

Armor and Beast are discussing possible new code-names for her when the rest of the X-Men show up (Storm, Wolverine, Emma Frost and Cyclops). The San Francisco Police Department call the X-Men to ask for their assistance in a murder. On the scene, the X-Men find a burnt corpse which Wolverine then slices up to get Beast a tissue sample. After Beast analyzes the sample, it is determined that the victim might have been an artificially created mutant with ties to a very dangerous place called Chaparanga.

Arriving in Chaparanga, the X-Men find a mysterious ship which Emma confirms holds the mysterious "Suspect X" that is responsible for the murder. With some assistance from Armor, Wolverine is tossed onto the ship "fastball special" style and confronts Suspect X. A fight ensues and Suspect X sets Wolverine on fire while the rest of the X-Men arrive. Feeling close to losing, Suspect X activates a mysterious cube, urging Cyclops to order Storm to stop their assailant. Storm uses a thunderbolt that fries Suspect X, the cube and the ship. After Storm and Cyclops have a philosophical discussion over killing their enemies, it is revealed that Suspect X isn't dead: he actually commits suicide. His last words are a direct reference to something called "the Annex".

The team returns to San Francisco with Suspect X's "mysterious box" aka Ghostbox in tow and give it over to Hank along with a syringe filled with Suspect X's blood. While analyzing the box and blood, Hank tells Scott that after going over Suspect X's file there appears to be talk about a secret war between Suspect X's people and the murdered mutant from the beginning of the story arc. There is also talk about a mysterious place called Tian which is in China and that peaks the interest of Wolverine. After analyzing Suspect X's blood, Hank finds out that Suspect X is just a normal mutant but with his X chromosome in the wrong place meaning like the murder victim, Suspect X is another manufactured mutant. Hank wants to bring in Abigail Brand from S.W.O.R.D. in to help investigate this matter BUT Scott is against that. In the end, against Scott's wishes, Agent Brand is brought in who lets the X-men know that the ghost box is a dimensional portal between different realities. Brand wants to turn this case into a SWORD only case but Scott counters it. Brand gives Scott and the X-men time to investigate before she brings in SWORD. With the help of Wolverine, the X-men locate Tian which is an uncharted area of China that no surveillance or satellite system can get through, not even the Chinese government knows what is in Tian. The X-men are able to sneak into Tian and discover the headquarters of an alternate dimension group of Mutants. Sadly they seem to be dying because of the effects of M-Day.

Cable

Cyclops has nightmares of his son Cable and the baby they saved during the Messiah Complex crossover being hunted down by Bishop. Emma awakens Cyclops from his most recent nightmare asking what is wrong. Cyclops only admits that he is worried that Cable hasn't contacted them in so long which may mean a number of thing; either the baby is dead or Cable has another agenda. Cyclops also has worries about how far he has been pushing the X-Men into hunting down their enemies including sending Wolverine off to hunt down Mystique and using the newly created X-Force to hunt down Bishop. In the end, Emma convinces Cyclops to have faith in not only himself but also Cable. Cyclops later returns to the destroyed X-Mansion and buries a letter addressed to Cable, in hopes he will find it in the future. The letter tells Cable how proud Cyclops has been of him over the years. Somewhere in the future, Cable lives a peaceful, married life in the isolated village of New Liberty. Two things about this life make him anxious, however: the increasingly defiant behavior of the messiah child and the cryptic object he has buried under his home’s concrete foundation. One afternoon, the village’s supposedly impenetrable barrier is bypassed by two mysterious soldiers, both of whom have critical injuries. Meanwhile, in the present, X-Force captures Bishop and brings him to the X-Men Headquarters in San Francisco. Through their interrogations, Scott and Emma learn that that Bishop has encountered Cable at some point in the timestream, and that Bishop has aged four and a half years in the few months he has been missing. Emma also informs Scott that Bishop sincerely believes the baby needs to die and that he desperately hopes they will understand his perspective. When Scott returns to the interrogation room, Bishop informs him that chasing Cable through the future is like chasing someone in a limitless skyscraper. However, because simply cornering Cable doesn’t work, Bishop has decided to burn the entire skyscraper to the ground. Meanwhile, in Cable’s present, New Liberty is invaded by an entire task force of soldiers from the United States government. In present-day San Francisco, Emma Frost, acting on the orders of Cyclops, begins telepathically torturing Bishop for information, despite the objections of Beast. Bishop eventually informs Cyclops that the answers he seeks are buried in a box. He tells him where to find it. In New Liberty, far in the future, the invading government soldiers are revealed to be human-cockroach hybrids. While Cable runs away to find Little Girl, his wife Hope is kidnapped and taken to the town square with the rest of the villagers. Although Cable’s first instinct is to take the child and leave, the girl’s objections overwhelm him, and he decides to save his wife. He digs up his weaponry and prepares for battle. Meanwhile, the soldiers reveal their true nature to the terrified villagers just as a nest of giant cockroach eggs hatches.

X-Men: Legacy

Professor X returns to the X-Mansion to find it destroyed after recent events, while Rogue makes her way to another old haunt of the X-Men, their former base in Australia. Back in the states, Cyclops secretly meets up with Xavier as one last favor to his former teacher and friend. Xavier explains to Cyclops about the recent events with Mr. Sinister and tries to explain to Cyclops how Sinister has been manipulating him since day one. Elsewhere, the Hellfire Club are discussing about Sunspot leaving their ranks and the void that leaves. As Sebastian Shaw tries to create some order, Castlemere and his new found cybernetic "upgrades" lay waste to another member of the Hellfire Club. Meanwhile Miss Sinister knocks Daken unconscious and has him taken to the medlab in the mansion's basement. As Shaw prepares to deliver a killing blow to Xavier, Wolverine recovers and stops him telling Xavier to rescue his son. Professor Xavier locates the medlab and after a quick psychic battle with Miss Sinister enters Daken's fractured mind. While in Daken's mind Xavier discovers Romulous psychic tampering and comments that Daken's mind is even more broken than Wolverine's was. Before Xavier can heal Daken a psychic bomb explodes causing Xavier to become comatose and Daken to wake up. Miss Sinister arrives and attempts to manipulate Daken who reveals that the psychic bomb in his head restored his memories and stabs Miss Sinister in the chest. Just as Daken appears to have won Xavier pulls both of them onto the Astral plain revealing that the psychic bomb had little effect on him because his psyche was already shattered. As the three converse Daken returns to the physical plain and prevents Shaw from killing Xavier. With the truth revealed Wolverine and Daken decide to kill Romulus.

Young X-Men

The Young X-Men story arc begins with Rockslide breaking the jaw of Cyclops, by accident after the dealings with Donald Pierce who disguised himself as Cyclops, duping the Young X-Men and resulting in the death of Wolf Cub. After things settle down (and Beast heals Cyclops' jaw with nanotechnology), Ink is interrogated by former New Mutant members Cannonball, Sunspot and Danielle Moonstar. Ink admits that he did in fact agree to work for Pierce for money but became good at the end. Of course this did result in the death of Wolf Cub, but Cannonball agrees people make mistakes (including himself who worked with Pierce in the past) and should be forgiven. Meanwhile, Cyclops speaks to the elder New Mutant members and decides that to prevent any more deaths, the Young X-Men should be trained NOT as students but as members of a mutant army. Cyclops also hopes that Sunspot and Danielle will agree to mentor the younger mutants. Elsewhere, Beast and Cyclops discuss about another Young X-Man, Greymalkin and Beast discovers that Greymalkin could very well be the ancestor of Professor X making him about 200 years old. After establishing an abandoned cathedral in San Francisco as their new base, the Young X-Men along with mentors Danielle Moonstar and Sunspot form their team including Ink, Rockslide, and Dust, but without Blindfold. At the end, Danielle recruits the last Young X-Man, Anole.

When the team is called in to assist one of Sunspots' buisness partner about the disappearance of his workers on an uncharted island, they discover not only that the island is a offshoot of old school X-Men villain Krakoa but also that Ink is not really a mutant. It is also revealed that Dust is dying.
