This is a list of episodes for Nickelodeon's animated television series, The Penguins of Madagascar. As of December 12, 2010, 79 original episodes have aired, with the episodes to date being aired in pairs, except for three 30-minute-long special episodes.

Season 1: 2008-10

The first episode, "Gone in a Flash", aired as a (U.S. only) "sneak peek" on November 29, 2008.[1] The series premiere formally occurred after the Nickelodeon 2009 Kids' Choice Awards with the episodes, "Launchtime" and "Haunted Habitat". During the season, several episodes were aired more than once.[2]

The Double DVD Pack of Madagascar: Escape 2 Africa contained an early DVD of the show, featuring the episodes "Popcorn Panic" and "Gone in a Flash." "Popcorn Panic" was aired in several other countries before the U.S. until it first aired on Nickelodeon on May 9, 2009.[2]

The first ever special episode of The Penguins of Madagascar aired on February 15, 2010. It was 30 minutes long and featured the first appearance of Skipper's nemesis, Dr. Blowhole.[3]

Maurice is having trouble with his annoying king, and goes missing after fighting over a camera with Julien. Maurice disappears, but since his picture is showing on the camera, Julien thinks he's stuck in the camera, which he believes is a magic gift from the "Sky Spirits", but the penguin agents think otherwise. They find him in a junkyard and bring him home to Julien's kingdom where he decides to accept Julien over those "crazy penguins".

After being annoyed by the lemurs, the penguins decide to take a vacation to the moon to get away from them. They launch a rocket to reach their desired destination but, unbeknownst to them, wind up on a rooftop across from the zoo instead of on the lunar surface. There, they meet a stray cat who they believe to be a "moon cat" who takes kindly to the foursome with an ulterior motive to eat them, though he later befriends them for real when given a gift of canned fish. After leaving the "moon," however, the penguins realize they had never left Earth.

Marlene screams in the night due to a strange sound waking her up. The penguins and lemurs soon arrive at her habitat to investigate the scream, with Julien performing a song and dance routine designed to scare away the ghostly spirits he attributes the noise to. Marlene, however, screams again shortly after the penguins' departure, prompting them to reinvestigate the matter. In the course of such, Skipper and Marlene are knocked into the sewer underneath Marlene's habitat, where they soon uncover the true origin of the noise: an alligator named Roger who had made the noises in reaction to Marlene's snoring he had been hearing her make.

Julien challenges the penguins to a race around the zoo, with the winner taking both cars. He mocks the penguin's car so they customize it, making it faster and adding a flame design on its body. During the race the lemurs keep sending obstacles to slow the penguins down, but they evade them and pull ahead when Rico "beans up". Just as they're about to win, Phil throws a banana peel onto the track causing the car to spin out, allowing Julien to win. Julien's car also crashes but he revels in the fact that he has won and now has the penguins' car. The penguins have the last laugh as Kowalski's lemur ejection seat launches Julien into the sky.

Alice unveils a new robotic zoo guide that the penguins immediately see as a threat. Assuming they will be replaced by robotic animals, Skipper has Rico regurgitate a weapon to destroy it. Rico regurgitates a time bomb that Skipper activates. Meanwhile, Alice notices Rico regurgitating and heads toward the penguin enclosure. When the penguins see Alice coming, they hide everything except the activated bomb, which Rico swallows. Alice forces Rico to drink medicine that keeps him from regurgitating and the penguins try to get him to regurgitate the bomb before it explodes. After numerous failed attempts including: a ride around a lamppost, watching a gory nature documentary, drinking a bucket of "#12", and even forcing Mort down Rico's throat, the penguins give up and say their goodbyes. But Rico (as seen in the beginning) has a "gooey love mush sensitivity", so the penguins' farewell words make Rico regurgitate Mort and the bomb. Mort is uninjured but the bomb lands in the robotic zookeeper's hands, destroying it.

The animals get zoo visitors to feed them popcorn until Alice catches a boy giving some to Marlene. Alice yells at the boy and slaps "Do not feed the animals" signs around the zoo. The animals assemble to determine how to get popcorn on their own, but the penguins and lemurs don’t want to work together. The penguins and lemurs each get their own bag of popcorn from zoo storage. When they get back to the zoovenir shop, they find kernels instead. Julien believes they are "popcorn eggs" that need to be hatched. The penguins try interrogating a kernel, but Alice finds a trail of them leading to their habitat. Private and Skipper hide the bag in the incinerator, causing a popcorn explosion. They land in Marlene's habitat and she congratulates them on their job well done. Meanwhile Julien thinks he has been rewarded by the salty snack gods.

The penguins perform their usual cuteness routine, but instead of fish receive fish-shaped cake imitations. Julien is thrilled not having to deal with the fish smell anymore. The penguins hope the terrible fish cakes are just a one-time thing but the next day they get more. They plan a mission to obtain real fish and get Pinky the flamingo for aerial support. Julien learns of the plan and decides to stop it. The penguins put their plan into action and obtain several crates of fish from the delivery truck, but when they return to the zoo, Julien tells them that he secretly switched the crates of fish with crates of fish cakes. But Skipper says that he secretly switched the crates of fish cakes with the cakes of fish and that he has the real fish. Julien and Skipper argue back and forth over who switched the crates before whom, but when both sets of crates are opened they all contain fish cakes. It is revealed that Pinky had taken the real fish.

The penguins are playing hockey when they are challenged by a group of rats (from Crown Fools) to a match, since they cannot go back into their sewer because the pipes burst. The rats say they are no good at hockey, and the penguins agree to the game. The winner would get the ice, and the rats beat the penguins, having lied about their skills. After the loss, the penguins begin practicing on the lemurs' ice, but Julien won't let them practice unless he is on the team. They recruit the lemurs as cheerleaders. After improving, the penguins replay the rats, and start out with the upper hand, but the rats start to play rough. They send Private flying into the porcupine exhibit, body slam Kowalski, and put Skipper in a cast. They're forced to use the lemurs are replacements. When one of the rats skates over Julien's foot, he becomes extremely enraged and starts whacking pucks everywhere until the rats surrender, winning back the penguins' ice.

The penguins undergo a routine checkup with the zoo veterinarian until Skipper runs out, avoiding his shot. He tells the others they are evacuating, but Alice has locked down the zoo. The penguins discover Skipper has not taken his shot, and Skipper agrees to take it, but he runs away. The penguins try to capture him, but he evades them. Private rips off Skipper's hospital ankle bracelet by accident, giving him an idea. He will take Skipper's shot. Alice captures Private and takes him to the veterinarian. Skipper sees this and the chimps inform Skipper a second shot could make Private become sick, or worse. He goes back to the veterinarian's office and tells Private that he'll take the shot. Afterwards, Alice tells the penguins they have an appointment with the dentist, and Kowalski screams in terror. Private states, "But we don't have teeth."

Mason and Phil's quiet morning is ruined when the lemurs show up. Fed up with them, they decide to trick Julien with a solar eclipse. They tell him the "Sky Spirits" are angry at him and he has to change his ways. Julien promises to be nice to everyone just as the total eclipse ends. The new nice Julien annoys the zoo more than before. They penguins figure out Mason and Phil tricked Julien, and they decide to trick Julien back into being his old self. They try to use lightning as the signal from the Sky Spirits, but Julien is too distraught to see it. He then mistakes the rainbow following the rainstorm caused by the lightning as a sign and returns to normal. The episode ends with Julien, Maurice and Mort annoying the chimps once again.

Julien is throwing fruit away, and throws a mango into the gorilla habitat. Mort gets it, but gets thrown out into the penguins' HQ, into the beam of Kowalski's super-ray designed to enhance fish, making Mort muscularly large. Realizing Mort is super strong, Julien uses him to steal food from the other animals, but when Mort asks for a banana, Julien says no. Fed up with constantly being mistreated, Mort uses his new-found strength to eat as much food as he wants and hug Julien's feet. Kowalski prepares an antidote for Mort, but Mort refuses to take it. Mort beats them up and Private is launched back to HQ where he gets zapped by the super-ray. A large, muscular Private then is able to force Mort to take the medicine and return to normal. When it is Private's turn to drink the antidote, he refuses.

Marlene is getting a new roommate but Skipper is paranoid they may be a spy intent on stealing Kowalski's newest invention. The new roommate turns out to be a walrus named Rhonda, who is sloppy, has bad manners, bullies Marlene, and uses her as a live tissue. After faking her approval to the penguins several times, Marlene finally snaps and commands them to ship Rhonda somewhere else. When she learns Rhonda is being shipped to a polar bear reserve in Alaska, her guilty conscience causes her to save Rhonda. At the docks, Marlene grabs onto a rope and uses Kowalski's invention, which turns out to be a plasma cutter, to free the crate and bring it back to the zoo. Marlene and the penguins arrange for Rhonda to be transferred to the Hoboken Aquarium. Kowalski's invention goes missing and it turns out Rhonda was a spy for Dr. Blowhole all along.

The zoo animals order Chinese food. All the penguins are read their fortune cookies and are happy with the results. However, Rico's fortune reads "You will soon meet a foul end". While Rico and the penguins do not believe in curses, Julien tries to make them believe by tricking Rico into believing he is cursed. It works and Rico becomes terrified. Skipper then confronts Julien and they agree to make Rico think that he is not cursed by going through with an ancient lemur ceremony. After the ritual, a duck lands on Rico, Private reveals the true meaning of the fortune: the duck's bottom is a "fowl end".

A lemur robot called the LEM-R (Life-EMulating Robot) is sent to the lemur habitat to learn lemur behavior before it heads to Mars. Initially King Julien is annoyed by the LEM-R's mimicking nature, however once he learns of its real purpose, Julien is ecstatic to be its "role model" and names the LEM-R "Lemmy." Julien teaches the robot how to dance, but Mort becomes jealous of Lemmy. The penguins want to teach the robot the skills it really needs for its mission to Mars and to defend itself from man-eating "space squids." Working together with Mort, the penguins kidnap Lemmy and refuse to let the robot leave from its "rehabilitation." The robot activates self-defense mode and fights against the penguins until it explodes. Julien is depressed when he finds out what happened. Filled with remorse, the penguins rebuild Lemmy and King Julien is elated once again. But when Lemmy is sent to Mars, it is eaten by a space squid.

Roger the alligator comes up to the penguins’ HQ when the Rat King and his minions invade Roger’s home and throw him out. Roger tells the penguins he tried being nice to the rats, but his efforts were not successful. He is not comfortable with being aggressive to get his home back. The penguins decide to help Roger confront the rats. When training Roger fails to be a viable option, Kowalski rigs up a mind-switching machine so that Rico, inside Roger’s body, could take care of the rats. Unfortunately, after defeating the rats, "Rico" begins to go on a rampage, tearing apart the zoo and the city. (Kowalski attributes this to the differential between an alligator’s cold blood and a penguin’s warm blood.) The penguins and "Roger" then try to stop "Rico," who is eventually brought down when "Roger" sings a lullaby, in a Jack Haley-style singing voice. Once Roger and Rico are back to normal, Roger conducts the penguins in singing as a barbershop quartet.

While alone on aerial recon duty one night, Private sees a flying orca. He alerts all of the zoo animals to the presence of the predator, which Julien dubs a "skorca", a contraction of "sky orca". While the penguins set off to track down the skorca, Julien engages the services of Joey the kangaroo to eliminate the threat. After discovering that Private consumed an entire box of "Winkys" during his patrol the penguins believe the skorca sighting was a hallucination resulting from a sugar high. They change their minds when they see the skorca, which is actually just a large parade balloon. During a fight with Joey for the privilege of destroying the skorca, Private pops the balloon and he flies away with it. Believing he is dead, the penguins hold a memorial service for Private but he returns during the service with part of the skorca and is treated as a hero.

After cleaning their habitat in record time, the penguins head out for snow cones as a reward. They invite Marlene who initially accepts but panics after finding out the snow cone stand is outside the zoo, revealing she was born in captivity. However, Skipper reassures her that she’ll be safe with the penguins and Marlene agrees to go. Julien also joins the group without an invitation. Once outside the zoo, Marlene is overwhelmed by the outside world and goes wild. She kidnaps Julien and becomes amorous with him. The penguins manage to find them, but Marlene then carries Julien to the top of Cleopatra's Needle, where the penguins fight her using radio controlled planes. The penguins eventually rescue Julien and trap Marlene in a cage before getting their snow cones and returning to the zoo where Marlene returns to normal.

The penguins try to hide their stray cat friend, Max (from "Launchtime"), from an animal control officer dubbed "Officer X." The penguins try to get him to the sewers, but the entire area outside the zoo has been booby trapped by Officer X. The penguins then hide him in Julien's bounce house, but that fails. They then use Max's scent in Joey's habitat so Joey could take out X, but the reverse happens. Phil and Mason suggest that Max pretend to be a "red Rhodesian slasher," an "ultra-rare, incredibly vicious wildcat," which is coming to the zoo. Officer X at first falls for Max's disguise, but Max accidentally blows his cover while dancing in triumph. He is saved from capture by Alice, who puts him in a cage to mate with a female red Rhodesian slasher. After getting beaten up by the female during the courtship ritual, Max begs for help, so the penguins create a diversion for Officer X by disguising Mort as a rabid Chihuahua. Max escapes, but Officer X catches him, but it turns out to be the female slasher Rico had painted to resemble Max. The female slasher beats up X and Mort sets off all of the traps so Max can escape safely.

A female chimpanzee named Lulu is transferred from the Hoboken Zoo while her habitat is being fixed. Phil falls in love with her and asks Mason (in sign language) to help him win her heart. Since Mason does not know how to help, they go to Marlene for advice, but the penguins take over. The penguins have Mason speak to Lulu for Phil. However, this backfires, with Lulu thinking Mason likes her. The penguins then try having Phil save Lulu first from desperadoes and then a falling crate of bananas, but both plans fail. A love potion and roller disco plan also fail. In the end Phil decides to just speak his true feelings to her via sign language, which Lulu understands except for the last part, which Mason then translates for her. Phil and Lulu fall in love and walk away together.

The zoo animals are freezing due to the weather, except the penguins because they have heat lamps, but they too have to deal with the cold weather when a scientist comes to study penguin behavior. Before Kowalski can install a cooling line to the furnace, they are forced to return to their habitat. They are given ankle monitors and cannot leave their habitat. Kowalski warns the furnace will explode without the cooling line. They send the lemurs a walkie-talkie and Kowalski instructs them how to install the cooling line. The other penguins try to keep the scientist from getting suspicious. The lemurs install the cooling line to the air conditioning system by mistake. To stop the impending pressure reaction, Julien opens the main water valve, flooding the furnace room.

At closing time, the penguins hear a little girl crying that she has lost her doll. The penguins try to return it, but the doll hits the girl and bounces into the sewer. The penguins decide to use Rico's doll as a replacement, which upsets Rico. After delivering the doll to the girl's home, Private tries to cheer up Rico with the prospect that "The Universe owes him one." However, security cameras spot the penguins and animal control is called. The penguins are captured by Officer X (Cat's Cradle). The penguins escape into the sewer, but Officer X's high-tech van allows him to break into the sewer and chase after them. A game of Cat and mouse between Officer X and the Penguins occurs until they destroy his van. X gains the upper hand and lassos them, but the penguins try to cause a sewage pipe to spray sewage on X. Nothing comes out at first, but then Officer X is hit with the original doll and then raw sewage. Skipper gives the doll to Rico. They return home and watch a news report showing X being arrested for "a vandalism spree over several city blocks."

One night, several of the zoo animals' possessions are stolen. When the penguins learn their TV is gone too, they set out to find the thief. The thief is revealed to be a raccoon with a green hat, looking like Robin Hood, named "The Archer." The Archer eludes the penguins, but in the end they apprehend him. They take The Archer back to their base and confront him, but The Archer explains that he is actually a giver for the zooless. The zoo animals each give him something. The next morning, Private decides to give The Archer a gift, his favorite butterscotch lollipop. They head out and meet up with Fred, a clueless squirrel, who Kowalski first met in "Otter Gone Wild"), and after a conversation, they figure out that The Archer is actually a con man by the name of Archie. They chase him down again, but Private throws his lollipop and stops Archie's escape. They force The Archer to be a true hero.

But when fighting over the jar that contains his groove, it breaks and enters Skipper's body, and he starts dancing. Darla will only help if King Julien apologizes, but given his stubbornness he still refuses to apologize. Skipper has to make Julien apologize by dancing all over him. Julien finally apologizes, and his groove is then returned.

When the zoo experiences a blackout, Julien declares that since it is without power, he is in charge due to the zoo effectually becoming a jungle, which he is the king of. Skipper warns Julien that "jungle law" will inevitably fail and that he will tell Julien "I told you so" when it does. Not long after, Skipper's fear proves true when most zoo animals (save the penguins, Marlene, Maurice, and Julien) turn the zoo upside down with chaotic, apocalyptic behavior. It is then up to the penguins to restore order and protect Julien from the chaos. After, when the once-chaotic animals wish to catapult Julien out of the zoo for allowing the disarray to happen, Skipper convinces them that Julien had brilliantly set up the whole chaotic scenario to take their minds off the blackout.

Shortly after severely breaking his left flipper in a fall, Skipper sees the zoo veterinarian, who applies a strong muscle-relaxing cream to it and bandages it before caging Skipper for observation. When the doctor leaves, a still-groggy Skipper tries to escape the office, but in the process, a medical horror movie on TV is accidentally turned on. The other penguins overhear it and believe real doctors are talking, convincing them Skipper died of an infection. While still trying to escape, Skipper accidentally gets wrapped in gauze material, and when he gets out, pursues the others, who believe that that he is a zombie. After first running, the others decide to try to capture Skipper and perform painful tests on him to reverse the zombie state. Eventually, while on the ledge of a top of a building, Skipper manages to tell the others to "stop," but all four soon fall from the roof, breaking their flippers.

After discovering a hornet nest by the clock tower, the penguins try to convince the insects to move their nest outside the zoo, but are met with stings and chased away. After trying again and failing, the penguins soon find out that Mort is so stupid that he can't feel pain, and try to have Mort remove the nest, but he does not understand the mission. Kowalski soon invents an invention designed to make Private stupid enough to not be affected by pain as well, but the device soon renders all four stupid. After some frolicking, the penguins begin to take on the hornets, but soon return to their normal selves when Mort crushes the cardboard box the penguins' normal brain thoughts were stored in. Mort then, to try to obtain honey for Julien, rips apart the hornet nest, which causes the hornets to flee the zoo.

Maurice and Mort accidentally broke Julien's throne. Julien then splits their habitat in half, with Mort and Maurice's side being much smaller than his own. Maurice and Mort throw a huge party and everyone is invited except Julien which makes him jealous. Julien calls for help from the penguins, who do help, but it does not seem to attract anyone including Maurice and Mort. The guests in Julien's guest list are 3 stuffed animals (named Janice, Emil, and Rosalita), Maurice, and Mort. However, because of the lack of his true friends (Maurice and Mort), Julien starts to go crazy. The penguins then get Maurice to see Julien and the state he is in, and ask him to help. Maurice reveals that he was just trying to teach Julien a lesson, and he and Mort eventually join Julien's party.

The episode starts with Alice bringing in a new addition to the zoo. The new animal turns out to be a frog, named Barry. At first, all the others think he is cute when he says he gets what he wants. When he just lays a finger on Rico's foot, he is automatically poisoned and stunned, and the penguins find out that he is a poison dart frog. The penguins try to get rid of Barry, but Kowalski and Skipper soon get poisoned too. Private has an idea: He creates a robot suit, and tells Barry that he could touch him, but Barry cannot touch Private. Private scares him, but they soon end up hugging. Skipper, Kowalski, and Rico wake up recovered from the poison and find the frog in the penguin's HQ playing Checkers with Private (who is still in the robot suit). Skipper then sends himself, Rico and Kowalski back to bed believing that they are having hallucinations.

Mason becomes fed up with Phil's sloppy actions and leaves the chimp habitat. Private hears their fight and allows Mason to come to the penguin habitat for a visit. Mason just happens to visit as the penguins are cleaning up and (because he is a clean freak) decides he wants to move in with the penguins. Mason then learns that because the penguins are so clean, he has nothing for himself to clean up, and because of this, Mason starts to make his own messes for himself to clean up. Concerned and annoyed by this, Skipper and the rest of the penguins go to the chimp habitat, where Phil is apparently throwing a party with the gorillas and Joey. The habitat gets so messy that the penguins have to rescue the gorillas and Joey but can't find Phil. Mason then finds Phil's hand in the garbage and gets him out. The two chimps finally become friends again. After everything is back to normal, Private joined the chimps for tea and Phil has become quite a gentleman...more or less.

When Alice tells a boy visitor that only three of the penguins are males, the penguins conduct a gender-determining DNA test, which labels Skipper female. But after seeking stereotypical female advice from Marlene, Skipper is forced to revert to his inner commando when he has to save the lemurs from electrocution. It is later determined that a blown fuse had resulted in an inaccurate DNA reading and that Skipper had been male all along.

Burt the elephant wants the penguins to help him break out of the zoo. They make up a plan to distract Alice, disguising Burt as an ice cream truck. The lemurs think he is a real ice cream truck. Burt gets mad and breaks open the gates. Then, they find papers on the wall behind a stack of hay. Many years ago, a kid (who the zoo animals at the time referred to as "Kid Kazoo") liked to scare the animals with his kazoo. Burt couldn't take it anymore. They see a picture of the kid grown up. The penguins find Burt in a building. It seems Burt is trying to crush Kid Kazoo, but he actually wanted to give him his old kazoo back. Then, the penguins disguise Burt as an art display, which is actually a piece of art that was on the wall of Kid Kazoo's apartment with squiggles painted on it, so they can return Burt to the zoo.

Kowalski wanted to test his new invention, the Luv-u-Lator. They needed a guinea pig but Marlene was the closest species. Marlene refuses to tell them who her date is. They find out her date lives in the park. They search for him and they find a box with Fred the Squirrel looking in there. The penguins thought Kowalski's invention was wrong. Marlene actually likes him and she hopes he can play the Spanish guitar. Julien is jealous because he sees Fred walking with Marlene and he thinks Marlene is his girlfriend. Julien tries to settle this by fighting with Fred in the reptile house with sticks. Fred did not know what to do. Julien repeatedly hit himself. Fred accidentally hits Julien with his stick. Marlene and the penguins find Fred and see him fighting with Julien. Marlene then gets mad at Julien and walks away with Fred. Later, Marlene finds out that Fred is stupid and can't play the Spanish guitar. So, she breaks up with him. Fred goes back home and sees Antonio, a muscular, male otter, walking through the bushes. Then, the episode ends with Antonio playing his Spanish guitar. Antonio was Marlene's real date.

After waiting alone for visitors to come to the zoo, Skipper finds the other penguins watching the "Dumb Animal Channel" Rico discovered on TV. Skipper takes a peak at it, and he soon gets addicted, too. Marlene appears and tells the penguins that the zoo is closing forever. The five animals investigate and find plans to what is happening. They tell all the zoo animals that if there are no more guests, they will be shipped out all over the world. Mason pulls out a camera he took from the lost and found and suggests they make a commercial promoting the zoo to be broadcast all over New York City. The penguins go and search for equipment they needed to broadcast. Meanwhile, Julien steals the position of director from Mason. Julien attempts to tell the animals to do exciting things, but fails. When Skipper gets back, they start broadcasting. But Julien wants the signal to be broadcast more than the 45-mile radius it will travel, so he increases the power. The satellite gets destroyed and all the animals think all hope of saving the zoo is lost. But just as the penguins are about to destroy their HQ in order to protect their secrets, Alice opens the gates and visitors enter. It is revealed that the visitors were also addicted to the Dumb Animal Channel, and since the satellite carrying the show had been destroyed, decided to return to the zoo to see real animals.

"Mother Duck" and her ducklings discover a monstrous snakehead fish living in their pond. They ask for the penguins’ help getting rid of the deadly fish, which the penguins try to accomplish by building a submarine. Everyone except Skipper is afraid of the fish, so when the submarine gets stuck in an old tire, Skipper goes outside to untangle it and is swallowed by the giant fish in the process. The remaining penguins, under Kowalski’s leadership, forge ahead to avenge Skipper. At the end, the others see that Skipper is alive in the mouth of the fish and toss him a bottle of soda that had been shaken up earlier when Julien tried christening the submarine. It causes the fish to blow up, and it is soon served as sushi by the penguins.

Kowalski creates a living cube of green gelatinous matter after a night of working in his lab, which soon develops a taste for fruit and a hatred of fish. When the cube, which Kowalski names "Jiggles," begins to increase in size, the other penguins begin to get concerned, but Kowalski continues trying to bond with the material, including after it breaks out of the HQ. A mission by the penguins to then recapture Jiggles ultimately fails when Julien and Kowalski wind up being consumed by it, but they are later expelled from it when Julien reaches down Kowalski’s throat to retrieve a fish Kowalski had eaten for lunch to provoke the monstrous mass to release them. In the end, Kowalski uses his shrink ray to reduce Jiggles, but unbeknownst to the others, he keeps the miniaturized version.

When Kitka, a female falcon, crashes at the zoo with a broken wing, a smitten Skipper insists that she stay to recuperate. Though she and Skipper soon hit it off, the other penguins fear that Kitka may want to eat some of the zoo animals, though Skipper rejects these charges. When Maurice later reports that Julien was taken by a falcon, all but Skipper lay the blame on Kitka as they set out to rescue him. Skipper's instincts prove correct, however, when it turns out a male falcon had taken Julien and Kitka was trying to save him. Despite this, Skipper breaks-up with Kitka afterward when she regurgitates Fred.

Every year, Private has been chosen as the cover animal for the zoo brochure, but this year the photographer discovers a new cover animal, Mort. This makes Private incredibly jealous, but when Bada and Bing offer to get Mort "out of the picture," Private's good heart makes him refuse their offer. However, Mort actually does disappear shortly after Private refuses and both the Penguins and the Lemurs begin an investigation to look for him. Private is now torn between his desire to be the zoo cover model and his good heart, and to make matters worse, ghostly hallucinations of Mort are now beginning to haunt him. Soon the penguins' case leads them to Bada and Bing and they demand them to return Mort. To everyone's surprise, Mort was just fine. The gorillas hide him away from the photographer and occupied Mort with popsicles and coloring books, thereby literally getting him "out of the picture." The ghostly images of Mort are also revealed to be Private's guilty conscious. Private now accepts Mort new position as the new cover animal for the zoo brochure.

Bent on an agenda to take over the world, the penguins' mad dolphin nemesis, Dr. Blowhole, kidnaps King Julien in an effort to lure the flightless force into a trap so that he can annihilate them once and for all. It's then up to the penguins to spring the trap before Blowhole's plan to flood the Earth comes to fruition.

Note: This aired as a 30-minute special episode and featured the first appearance of Dr. Blowhole, who was voiced by Neil Patrick Harris. Although this was the first appearance of Dr. Blowhole, he was mentioned in the episodes "Eclipsed" and "Roomies."

He eventually tries using Fred as a Red Squirrel stand-in to trick Rockgut, but it backfires when Rockgut suspects Private of being the Red Squirrel himself. The other three penguins soon recognize Rockgut's errant paranoia and get him to leave by telling him the real Red Squirrel was in a made-up place.

Kowalski is excited about the completion of his time machine, which he calls "Chronotron." While looking for the chemical needed to finish the time machine, Kowalski's future self comes to Private and tells him to stop his present self from completing his Chronotron. After Private finally convinces present Kowalski to destroy the Chronotron, another Kowalski from the future comes to Skipper to tell the present Kowalski to save the Chronotron. After fighting over a tube filled with the chemical necessary to create the Chronotron, the two Kowalskis appear. The present Kowalski accidentally spots them, so a dark vortex appears and starts swallowing everything. The present Kowalski activates the Chronotron and goes back in time to talk to Private. When Private points out the irony that if Kowalski hadn’t invented the Chronotron then he wouldn’t have ever gone back in the first place, the first future Kowalski, who originally went back to him, then goes back in time to talk to Skipper. Rico then throws the Chronotron into the vortex, sealing it. While a baffled Kowalski tries rationalizing that such a simple thing defies all laws of the universe, Skipper doesn't care and tells Kowalski to invent something that won't destroy the world. Private suggests a snowcone machine, so Kowalski builds it, only to result in covering the world in snowcone substance some time later. Skipper is then seen in front of the flooded Statue of Liberty, calling Kowalski a "maniac" (a quote from Planet of the Apes). The others appear and Kowalski tells Skipper, "Yeah, but you gotta admit, these are good snowcones!" Skipper then responds "Oh, sure, totally worth it!"

While the penguins are visiting with him in his sewer home, Roger, their alligator friend, states that he hates having to live there, but that he loves being in New York so much that he is willing to endure it. They try hiding him as a display in a museum next, but Roger blows his cover by becoming "alive" when a boy pokes him. Following this, the penguins try to hide Roger on a rooftop as a gargoyle, but Roger, afraid of heights, soon falls into a public pool below. Throughout all this, the attempts to relocate Roger make TV news headlines, in a segment called "Gator Watch." While trying next to evade humans, Roger unwittingly enters onto a stage via a building's backdoor and is soon captured by animal control. The penguins then set off after the van transporting Roger to break him out, but they fail to do so before the vehicle arrives at its destination: a well-suited habitat at the Central Park Zoo.

In anticipation of the arrival of the zoo commissioner, a security detail quickly examines the zoo and its animals for threats. But as they leave, Skipper believes that the agents have done an inadequate job, so he and the other penguins take it upon themselves to ensure the zoo is safe for the commissioner's arrival to cut the ribbon on a new children's zoo. In doing so, they soon uncover that a pigeon, Frankie, has plotted to "drop one" on the commissioner's suit in retaliation for his implementation of anti-pigeon park regulations. Skipper then tells the other penguins about how he had failed to act under similar circumstances when the previous commissioner had been attacked with bird droppings containing blueberries, vowing to not let the same happen again. The penguins then chase after Frankie, with Skipper flying through the air using a jet-pack, but the pigeon soon ends up releasing his blueberry-infused vendetta. Skipper dives in and takes the hit for the commissioner, and his team is horrified at the resulting look of their leader. Fortunately, however, Skipper reveals that he was wearing a "pigeon-proof vest" as he pulls it off his body. The vest is soon launched at Frankie via a makeshift cannon, resulting in the pigeon suffering the same fate he had intended for the commissioner.

When the penguins hear the scream of a child, they soon learn it was the result of a boy having been bitten by a sheep at the zoo's petting zoo. Appalled by the sheep's attack, the penguins set off at night to retaliate against him. However, the sheep, Randy, soon tells the penguins that he was provoked to bite the boy because the boy had, among other things, beaten on him and had pulled out a clump of his wool. Convinced that they had wrongly judged Randy, the penguins decide to help him out to prevent further abuse by rowdy children. When their attempts at applying a slippery polymer, building up static electricity on Randy's wool, and hypnosis fail, the penguins decide to transport Randy to a farm to live out the rest of his life. Randy is soon taken to a farm by the penguins in a truck, but shortly after his arrival, Randy is horrified at the appearance of the other sheep there, who are sheered and appear to be in a cult-like trance. Consequently, Randy ends up back at the petting zoo, but when the same boy approaches him to attack him again, Randy kicks him away. It is then revealed that Skipper and Rico had taught Randy some of their commando fighting moves.

While the penguins are engaged in a training exercise, Eggy the duckling enters the HQ, acting in a commando-like fashion. His mother soon locates him there, and tells the penguins that Eggy has been behaving that way ever since their egg-watching adventure. As requested by Eggy's mother, the penguins agree to work with Eggy to convince him that he is not suited to engage in their para-military operations. But when he persists in desiring to become a commando, Skipper leads Eggy to believe that he needs to have a "Penguin Commando License" in order to partake in their operations, and that being able to tackle all the zoo has to offer is requisite for obtaining such. Although briefly successful, this plan soon backfires when Eggy begins to take down all the zoo animals, using the specialized characteristics of each of the penguins that he had learned from them while still in the egg state. Eventually, Julien is the last animal that Eggy had not yet beaten, and thus the only thing standing between him and his "license." But Julien, upon learning that "[his] J.J." (Eggy) wanted to become a penguin, begins dancing to music, and Eggy fails to bring him down as a result. Eggy is then cured of his commando desires but, to the dismay of the penguins, now has taken up Julien's behaviors.

One century ago, the Golden Squirrel places the key to a hidden treasure into a time capsule to be buried in commemoration of the opening of the Central Park Zoo. When the time capsule is opened in the present day, the race is soon on between the penguins, lemurs, Marlene, and Fred to reach the legendary treasure before King Rat and his minions do. However, matters become complicated for the zoo gang along the way when the rats catch up to them and carry away Marlene in a failed attempt to gain possession of the key to the treasure. Later, the group displays symptoms of infighting when they confront their individual depraved desires for what could be done with the treasure once claimed, a curse forewarned by a mysterious, elderly squirrel who had stated prior that the treasure had to be destroyed. Eventually, after having gotten ahold of the key, the rats locate the treasure, but the gang soon catches up to them. Following a little more fighting amongst the group, it is revealed that Julien, as the "pure-hearted one" among them, is immune to the treasure's curse, and he proceeds to dispose of the treasure. When the animals return to the zoo and discuss their adventure, a pigeon comes by and asks Private to guard a crystal feather, but everyone but Skipper soon disperses, not wanting anything to do with another ancient mystery.

The lemurs interrupt the penguins playing computer solitaire in the zoo office in order to sneak a peek at the zoo's new advertising campaign photo, which features the lemurs. After being chastised by the penguins for creating a threat of being seen by humans, Julien points out that the penguins can be seen in the background of the approved ad photo in commando fashion, seemingly unaware that their photo was being taken. Back at their HQ, the penguins decide to set out to digitally remove themselves from the image before it is sent to the ad agency. Whilst attempting to do so at the photographer's house, however, Kowalski inadvertently sends an enlarged version of the incriminating area of the photo to the ad executives. Their situation is made progressively worse when their visit to the ad agency results in the photo being sent to the printer with the caption "Killer Commando Penguins," and then when their attempt to reconfigure the 10,000-copy print job at the print shop instead results in a 1,000,000-copy authorization. When their final attempt to stop the presses results in the foursome being caught up in and inked-up by the machinery, they retreat to the HQ, convinced their covert ops will soon be exposed. However, the new ad which Alice reveals, of penguin body shapes splatted on a white background, keeps their operations secret.

When Marlene comes to the penguins' habitat with leaves she says act as an "organic moisturizer," Private, Kowalski, and Rico rub them over their bodies, as does Marlene. Meanwhile, Julien observes a group of schoolchildren running around, some claiming to have gotten "cooties" from others. This observation soon starts a panic when he, Maurice, and Mort come to the penguins' habitat and report this ailment, which Kowalski concludes is spread by the touch of girls. When the group observes Marlene in Burt's habitat and both of them itching, they infer that the otter has cooties and should be avoided whenever she is around. When Mort is thrown at her by Julien, he is quarantined by the penguins, as are Private, Kowalski, and Rico when they exhibit itching symptoms. Eventually, Marlene comes to the penguins' HQ looking for a cure for her itchiness, but is sent away by Skipper after she chases and touches him. Alice soon finds her, however, and she and the penguins are placed in an oatmeal bath for relief from what they soon learn from a zoo employee is poison ivy – Marlene's so-called moisturizer.

An armadillo who goes by "The Amarillo Kid" enters the penguins' habitat looking for someone he knows simply as "Mr. Tux." Private admits to being him, and the Amarillo Kid insists that Private engage in some sort of "unfinished business" with him, but Private refuses. Soon, the nature of Private and the Amarillo Kid's past is shown: Private was once a skilled mini golf player, but quit the sport after a tough game against the Amarillo Kid forced him to have to ricochet a ball off a young opossum girl's ice cream cone, destroying it. Private is blackmailed by Amarillo Kid to do another round of mini golf only after he sets the penguins' HQ to self destruct and locks-down the rest of the zoo. When Private's game-wining putt comes a mere fraction of an inch from going into the hole, the Amarillo Kid celebrates his long-awaited defeat of Mr. Tux. But Private's ball then rolls in, giving him the victory, with an assist by an insect Private had avoided hitting earlier while driving the penguins' car.

Private desires a promotion after Skipper forbids him to look at a joke contained in a classified mission file. Skipper agrees to such a promotion, but only if Private can pass a one-on-one survival test against "the most fearsome beast in the concrete jungle" on the streets of New York, where he is soon taken. Left alone in an alley, Private is passed a cassette player by the other penguins containing audio instructions on how to outwit this enemy. However, Private's test is soon interrupted by the arrival of the lemurs, who believe they are on a camping trip and consistently get in the way of Private trying to follow the tape's directive. Eventually, Kowalski reveals the specificity of the enemy Private must confront through song: an evil, ghostly city bus notorious for making roadkill out of animals known as the "Graveyard Eight." In order to pass his test, Private must confront the bus and bring back a souvenir from it. This inevitable confrontation occurs when the bus comes by while the lemurs are "sewer fishing" and entangles their fishing lines in its bumper, taking them with it as Private races to catch up. Julien soon gets himself free, but goes inside the bus with Private to look for something sharp to free the others, which Private accomplishes with the name badge of the driver, a short, elderly woman with a deep, demonic voice. For his successful encounter with the Graveyard Eight, Private is promoted to Private First Class. He is finally able to read the joke, but in the end, he doesn't quite understand it.

A group of friendly surfer Roaches ("Broaches" as they call themselves) have come in the Penguin's HQ, having rememberd a party they threw with Rico. Private is terrified of them, but the other Penguins are interested in their nature and skills. The broaches have come to them for help against an Exterminator that is threatening them and their home. Upon arriving at their home and setting up for the Exterminator's arrival, the penguins and the broaches wait but with no success. After hours of waiting, the penguins prepare to leave but suddenly the Exterminator appears and reveals himself as none other than Officer X! Now know as Exterminator X and not having forgotten what the Penguins have done to his career, Exterminator X takes Skipper, Kowalski, and Rico hostage, leaving Private all alone. Working together with the three broaches and hundreds of other roaches that live with them, Private creates a roach-suit to act as camouflage from Exterminator X. Private successfully releases his comrades and the army of roaches gang up on Exterminator X, invading his "company issued-slacks."

After securing pretzels from a pretzel cart, the penguins notice that a boy on a school field trip had observed their operation, and believe him to be composing a dossier on them. Rather than take immediate action against him, Skipper instead wants to focus on the boy's "spy master," and they soon discover a museum brochure which has an exhibit on Madagascar, further adding to Skipper's suspicions on the boy. Julien then comes by and notices that his "royal booty scratcher" was in the photo of the museum display and requests the penguins get it back for him. When they turn him down, Julien assembles a ragtag "team" of his own to do the mission instead, with Mort taking on the role Skipper would for the penguins, Fred for Kowalski, Maurice for Rico, and Julien himself for Private.[14] Meanwhile, the penguins observe the boy, Ronald, telling his teacher about having seen their operations, but the teacher rejects his account. Shortly after, the school group leaves for the museum. At the museum, the lemur-led group pursues Julien's booty scratcher and the penguins attempt to get ahold of Ronald's notebook, leading him to again tell his teacher about being pursued by the zoo penguins. The penguins ultimately fail to obtain Ronald's notebook before the children leave the museum, in part because they got Julien's scratcher for him, but they successfully use a brainwashing helmet on the teacher after she reads Ronald's report.

A camouflage exercise accidentally sends Marlene outside the zoo premises, where she goes feral until brought back into the zoo (similar to the episode "Otter Gone Wild"), Private discovers that a new badger exhibit is open. Private is terrified of the thought of ferocious badgers, but Marlene drags him to the exhibit to help him overcome his fear. The two badgers, named Becky and Stacy, seem to be earnest and fun-loving and are thrilled to meet their "cousin" Marlene (another member of the Mustelidae family) and the adorable penguin. The four participate in a full day of fun and spontaneous activities. When night falls, Private concludes that the badgers aren't so scary after all, but Marlene becomes annoyed with them when they continue to pester her into ever more late-night activities and agreeing to activities the next day. She soon snaps, telling them to stop "badgering" her. The hyperactive badgers take this as an insult becoming angry at their new friend. Marlene tries to tell them that she is just too tired to play anymore "silly games", but it only makes them aggressive. She begs the penguins to help her and has her habitat rigged with security traps. Unfortunately, the badgers were in Marlene's den before the traps were laid and begin to chase her all over the zoo. Skipper, Kowalski, and Rico pursue, while Private claims he has "something else planned". The penguins are outsmarted and outmaneuvered by the badgers, but Private manages to make a surprise attack using the same camouflage tactic from earlier and knocks them (and Marlene, by accident) out of the zoo, and into the park. Marlene's outdoor instincts kick in again, roughing up Becky and Stacy while the penguins decide to stay out of the "family matter". The next day, the penguins have a nice picnic outside the zoo with the badger twins, who decide to forgive and forget yesterday's mishap (at the mercy of the "wild" Marlene).

After Julien interrupts the penguins' mission to destroy classified files with an undisclosed problem, Skipper dispatches Rico to take care of the matter. At the lemur habitat, Julien complains to Rico about a nearby billboard which he finds bothersome, which Rico soon destroys with dynamite. Having been denied the usage of dynamite in the destruction of the files earlier, Rico greatly enjoys his work, even after the other penguins come over to investigate the blast. Julien then desires more things blown up, but when Skipper warns of the consequences of an uncontrolled, wild Rico, Julien and Rico agree not to continue. However, the two soon act to the contrary and engage in a montage of blowing things up. Eventually, dynamite-happy Rico reaches his breaking point due to all the "psychotic pressure" built up inside him in consequence to his frenzy of creating explosions, and he begins to use his own body as a walking wrecking ball. To protect the zoo from Rico's destruction, the penguins and the lemurs trap Rico underneath Julien's bounce house, which Kowalski believes will serve as an "ideal lunacy absorber." The plan works, and soon Rico falls asleep, tired out by his "48 hours of uncontrolled mayhem."
642x16"The Helmet"[16]September 11, 2010 (2010-09-11)202

Kowalski has invented a helmet that turns thoughts into actions, essentially granting the wearer the power of psychokinesis, which he dubs "the Helmet." While the penguins are playing with its power, King Julien notices it and becomes incredibly jealous. Late that night, Julien steals it and claims it as a crown to use its power for himself. Now with unparalleled powers, King Julien fires Maurice, now no longer needing his services since the Helmet now provides everything he needs, and continues to abuse the Helmet's power for himself. However, upon setting its power to 10 (the highest), Julien's thoughts and words become reality and cause chaos in the zoo until it eventually creates a tornado of telekinetic objects. In the end, however, the penguins separate the helmet from King Julien's head, ending the telekinetic madness (but at the same time burning off all his head hair) and Maurice returns to serve King Julien by giving him his old crown back to hide his baldness.

In the course of testing the HQ's new evacuation system, Private is flung into the koala habitat. When it soon becomes night, the marsupial, Leonard, awakens, terrified of Private since he is one of the zoo's "dangerously psychotic" penguins. After assuring Leonard that he has no intent to hurt him, Private leaves the koala habitat, only to return the next day to find him unconscious. Fearing for him, Private brings the koala back to the HQ, where Kowalski explains that koalas are nocturnal and Leonard himself awakens from his slumber as night approaches. While there, Leonard is accidentally launched from the now-overhauled HQ evacuation system and touches down in Midtown, provoking the penguins to set out to find him and bring him back to the zoo. Soon after locating him, however, their situation becomes more difficult when Leonard falls asleep in the daylight. Eventually, the team manages to get the sleeping Leonard back into the zoo just shy of nightfall, and once night comes, Leonard awakens and spots Marlene and fears her in the same manner he had the penguins, which Skipper chalks up to Marlene apparently having a bad reputation herself.

The penguins alert the other zoo animals that a boa constrictor has been transferred to the zoo from Hoboken, and they also warn them of its potential dangers to the zoo animals. However, Private and Marlene are oblivious to the dangers, believing instead that the snake will act neighborly. Soon after, Mort mysteriously goes missing, followed by Maurice and Marlene. The snake, Savio, is continuously suspected to be behind these disappearances, but every time he is accused there is no proof to show that he got out of his habitat. Trying to prove that Savio is the culprit, The penguins and King Julien disguise Private as a monkey, as Savio has only eaten the smaller mammals in the zoo. However, while the gang is distracted by a hose that resembles Savio being carried by zookeeper Alice, Private disappears, too. The penguins and King Julien finally confront Savio and discover that he has been escaping from his habitat by unlocking the security latch with his long body through an air vent. Now freed, Savio chases after the gang and eventually swallows King Julien. After using several unsuccessful tactics, the penguins finally trap Savio inside Burt's habitat, whom, thanks to his enormous size, proceeds to mercilessly beat Savio until the snake finally spews out the missing animals, including Private and Julien. The next day Savio is sent back to Hoboken for the trouble he has caused.

After being accidentally knocked under a pile of pennies, Private is ordered to get rid of the coinage. While at the zoo’s fountain to do so, Private notices Mort biting into a penny and advises him to toss it into the fountain to make a wish instead. Wishing for gumballs, Mort tosses the penny in and, to the serendipitous surprise of Private, gets them, leading Private to conclude that the fountain is magic. After telling the other penguins, Skipper warns that the fountain should be kept secret for fear of a careless wish wreaking havoc or exposing their operations, and limits his men to one wish each. However, Julien soon learns of the fountain’s power through Mort, as does the rest of the zoo through Julien’s exposure. Following the penguins warning the other animals about the potential dangers, Alice spots Private out of his habitat, but he manages to get away from her. But Alice then finds a penny and tosses it into the fountain, wishing she knew what the story was with the penguins. Her wish triggers Kowalski to accidentally blow his plasma blaster, which he had wished for, through the top of the penguin habitat, exposing their HQ to Alice and soon resulting in the foursome being caged to be studied and dissected by the government. But just as the penguins’ future looks bleak, Private manages to get a penny into the fountain as the caged penguins pass by it and unwishes everything, setting things back to normal. Kowalski then convinces Private that his belief in the magic fountain was a delusion caused by Private’s bump on the head, but Burt is seen with a French baguette and wearing a beret, and since he had wished for a trip to Paris, suggests that it may not have been a delusion after all.

After Julien discovers that Mort ate his fudge pops, Mort claims "April fools" in defense. After stating that April fools is not going to suffice due to it now being August, Maurice explains to Julien about how the April Fools' Day concept works each April 1. Enthused, Julien then decides to set about pulling pranks on the zoo animals, claiming that it is OK to do so in August because he had only just learned of the concept. After pranking Burt and Mort, Julien pranks the penguins three separate times claiming falsely that he was in need of their help. After the third occasion, the penguins assemble to engage in "prank resistance training" so they can resist the urge to respond to Julien crying wolf in the future. Meanwhile, Roy becomes infuriated at Julien for drawing on his backside with marker, which soon escalates to the point where Julien now has a real reason to request assistance from the penguins. Now trained to resist, however, the penguins reject that Julien is in dire need, but they later catch up in time to launch sleep grenades at Roy to save Julien from the rhino's charging wrath. When Roy soon awakens and begins to charge again, however, it is the penguins who have the last laugh when a stuffed penguin takes the blow and Julien momentarily believes it was Skipper.

While watching TV, Rico learns that the company that designed his doll girlfriend has added voice technology to the toys, allowing them to speak, so he wants one for his doll. Despite their best attempts, the penguins are unable to procure a voice chip but Private obtains a different toy with a similar chip, so Kowalski transplants that chip into Rico's doll. After Julien tells Rico to do whatever the doll says, which Rico takes to the extreme, eventually turning into a hippie, but when the doll suggests to Rico that they become "special friends" Rico is devastated, believing that she no longer loves him. Kowalski tricks Rico into believing that the doll loves him just the way he is and removes the voice chip, leaving Rico happy again.

While engaged in a training maneuver with the other penguins, Skipper is suddenly accosted by an old foe, a Danish puffin named Hans. Hans states that he has come to make peace with Skipper for past injustices, but Skipper refuses to accept the puffin's apologies. Eventually, widely due to the pressure of the other penguins and Marlene, Skipper offers Hans his "flipper in friendship," but the group is soon tied-up by Hans via an "exploding rope bomb" – the whole apology act was a sham. Hans soon brings the group to Julien's plastic volcano to trap them, but the penguins soon escape, leaving Marlene alone. After a chase, Hans locks himself in the penguins' HQ and begins eying their weapons cache. Eventually, after the penguins' failed attempt to steam Hans out of the HQ, Hans and Skipper meet up and fight using fish as swords. Held at fishpoint, Hans begins to cry, stating that he has no home and that his takeover of the HQ was mainly so he could have a place to live. Skipper then arranges to ship Hans to the Hoboken Zoo, a place he describes as a "disease-riddled cesspool."

Despite Skipper forbidding him to invent, Kowalski defies him and constructs an invisibility ray. While testing it in the park, the device itself is accidentally turned invisible when Fred falls on it; shortly, it also gets loose on the streets of New York because of Julien's meddling, firing its laser randomly and rendering objects in the city invisible. The four penguins soon go on a mission to stop the device, Skipper believing Dr. Blowhole is behind the mayhem. The team manages to ram the unseen ray with a bus and Kowalski successfully defuses the device following a resulting overload. Objects once invisible, including the ray itself, become visible again. Kowalski keeps trying to say that the ray was his, but Skipper keeps interrupting Kowalski and still believes it was Blowhole's technology.

Kowalski invents a device which predicts the unexpected. When he shows emotional indifference to a device-predicted fall of a child's ice cream, Private mutters "... detect this!" and chucks a fish at him, which Kowalski dodges, but it sets in motion a chain reaction, resulting in a baby stroller rolling out of the zoo. The penguins save it from the peril of traffic, then attempt to calm the baby by changing his diaper and giving him a stuffed penguin. But the stroller soon rolls into a demolition site where the baby gets out and has to be chased around to be reacquired by the penguins. The team eventually manages return the baby and his stroller back to his father without detection, though the stroller soon falls apart as a result of the whole ordeal.

After Private and Kowalski fail to impress Skipper during a combat-driving training course, Rico manages to impress him with his wreckless driving ability. But after being told not to take the car out at night, Rico disobeys orders and takes it out for a spin and unfortunately wrecks it. He hastily tries to rebuild it, using one of Kowalski's latest inventions, The "Neurotronic laser targetting system." Rico feels guilty for what he's done to the car, meanwhile the automobile soon begins to act "haunted" as it attempts to vengefully run down Rico repeatedly. The penguins soon catch and they attempt to stop the car from hurting Rico. After the car knocks Skipper unconscious, Rico finally gains the courage to save Skipper and destroy the car with a bomb. After the car is destroyed, the Penguins notice Kowalski's targetting system was placed inside and thus Rico admits that he disobeyed orders when he took the car out at night. The Penguins however let him off the hook since Rico had gone through enough punishment when the car was "haunted."

When the lemurs break into the room where the zoo's lost and found items are located, Mort finds a video game and thinks the character in it is his friend and begins to play with it non-stop. Upon failing to master a yo-yo, King Julien soon finds out that Mort's attention is now focused on his new video game rather than Julien's feet and feels neglected as a result. Elsewhere, Kowalski's new invention, the "Psychotron," a device that reads people's thoughts, breaks, and he must find a new circuit board to power it back up again. After King Julien unintentionally tells him about Mort's video game, Kowalski and King Julien work together to get its circuit board by tricking Mort into drinking gallons of lemonade so as to go to the bathroom and leave the device unattended. When this inevitability occurs, Kowalski takes the circuit board and leaves Mort with just Julien's feet, but Mort instead becomes miserable now that his video game no longer works. Kowalski begins to feel guilty for what he has done to Mort, and after telling this to his teammates, feels their scorn as well. Realizing he has done the wrong thing, Kowalski plans to return the board to Mort, but the Psychotron breaks again. Later that night, the penguins and King Julien break into a toy store and find a new video game of the same kind Mort had before. However, the next day, everyone finds out that Mort has found a new plaything that Maurice had given him in an attempt to calm him down: a cell phone.

Following a mission, Private accidentally crashes his airplane into a water main underneath the penguins' habitat, causing water to erupt from it. Alice takes notice and summons a repair man, Gus, whose efforts to repair the leak threaten the secrecy of the penguins' HQ. Although the penguins manage to conduct the repairs before Gus can the next morning, Gus refuses to take credit or payment for repairs he did not do and is determined to perform the service he was hired for, despite repeated sabotages by the penguins. After Skipper contemplates failure, the penguins eventually succeed when they create a fake zoo set-up in the park, which Gus repairs instead.

To dispose of it while pursued by police, two thieves toss a stolen diamond necklace into the zoo, which lands inside the lemur habitat. Having just made a wish on a star, Julien believes the necklace is his gift from above. After Julien shows his newfound jewels to the penguins the next morning, the penguins soon learn from TV news that the item was stolen. Meanwhile, the thieves return to the zoo to recover the loot but, despite the penguins warning of such, Julien refuses to relinquish the necklace. After taking possession of it, the penguins lead the thieves, who had been ejected from the zoo earlier, into a set-up at the jewelry store, where they are arrested by police.

When the zoo closes for the Christmas holiday, the animals gather to begin work on Kidsmas, their annual holiday festivities mainly designed to delight the younger animals. Each animal is assigned a Kidsmas preparation task to perform, but Julien, desiring a different one, rearranges each animals' task. Said shuffling results in the lemurs being tasked with obtaining a Christmas tree, while Skipper has to take on the role of Santa. In hopes of being able to find "Santa's magic," Skipper and Private set out to locate the jolly old man, only to encounter multiple bell-ringing Santas and such look-alikes. Meanwhile, as the lemurs hunt for a tree before ultimately stealing one akin to the one in Rockefeller Center, chaos ensues at the zoo between different groups of animals over whether decorations should be rock and roll-themed or Dickensian. With such disarray, Skipper believes he has failed when the younger animals arrive for Kidsmas, but his spirits are lifted when the real Santa stops by to reassure him. All then embrace the spirit, singing "It ain't perfect, but it's Christmas."
