The 2006–07 season was Panathinaikos F.C.'s 49th consecutive season in Greek Superleague. The club also participated in the Greek Cup and UEFA Cup. The season started with Hans Backe as team manager.

1 PAOK turned down entry to the Intertoto Cup allowing OFI Crete to accept the bid from Greece.
2 AE Larisa qualified for one of the four UEFA Cup spots based on their victory in the Greek Cup.
3 Ionikos had 3 points deducted for an attack by the club's Chairman on the Referee in Round 6, and 2 points deducted for incidents in Round 14.
